I've noticed that separate sitemaps (via sitemap index file) help my sites get indexed much faster.  Just one sitemap hasn't been as successful indexing my sites as using one for video, one for categories, one for images, one for news one for pages and one for mobile versions of your site etc. You can set each of their hierarchies separately and it works best for me.  I also like to use Google+ for the sites.  I've seen some high correlation between indexation and use of Google+. Google always takes a while to update.  Check a few of the 404 errors Google is reporting and see if they are still erroneous pages.  If so, you may have some pages to redirect.  Of course, if the page was simply removed and you don't have anything to redirect it to, then a 404 is what is supposed to be returned.  If everything looks fine, the it's just the delay of Google updating its info.  It should resolve itself when they get around to updating it.

Thank you for your fast answer. We sell an UVC water treatment device which desinfects water from water tanks on boats. The landing page is www.instanttrustmarine.com. The people we want to reach are people who own boats and want to install this on their boats, they are still buying bottled water which won't be necessary with our product.

Tom, You can use the Disavow Links tool to do this for existing links, though I would advise updating the way your affiliate program works so as to avoid the issue going forward. For example, when providing the link code to affiliates include the rel nofollow tag, as mentioned above. Most affiliate programs will send the user through an internal redirect, which can pass on the unique identifying parameter for the affiliate so they get credit for the conversions. I understand you may not want to go that route due to the work involved, but this is really the standard for affiliate programs these days. It allows you complete control on your end without having to bother the affiliates to update their links. Good luck!

I love that you made the tweet joke yourself. If you create this as your site (your site is the Pinterest looking site), you are hoping to maximize others linking to your site? I think it might drive good interest socially, but I am not sure that type of site lends itself well to links. If you do go with this type of site, I would focus your efforts on collections of pins and do promotions around those. I think that would be the best way to get link attention. Focus less on the pins and more on the boards. It's early Monday, so does that make sense?

I'm not sure there's a one-size-fits-all answer. From an SEO point of view, if the subdomain has a similar design and structure to the main domain, then the new product 'may' benefit from the domain authority of the root domain. On a new domain, the site starts from scratch, although I wouldn't worry too much about a sandbox effect.
