Webmaster Tools Zero URLs in Web Index Overnight
The URLs on my site in WMT slowly migrated to the new domain. My change was done in February and there is still a little activity in WMT for the old domain. But new domain is very healthy.

Does it affect SEO of how quickly you get in-bound links?
I agree with you Asim. An example I recall was where an existing site for a mining company gained a lot of links and attention after a mining accident. Search engines can identify when there is major news on a topic and an increase in related links.

False Negative Warnings with Crawl Diagnostic Test
To the OP, We are also on Volusion and have found that adding the Meta Robots tag for noindex, follow in the meta override area for categories has worked for us. We haven't found a way to add it however to the SearchResults page at this time.

Does a CDN affect search rankings?
Google officially said the site speed is a SEO factor which, when implemented, will affect 1% of SERP results. This gives some idea of the scope of it's relevancy. (not saying 1% is either high or low, this is all very subjective) Having said that, beyond speed improvement, CDN provides other SEO related benefits. How to find a specific link on my website (currently causing redirects)
Use the SEOmoz crawl report. Let Roger loose on your site, then when the report is available, filter the excel file on the broken link field. Then check the "referrer" field for each broken link. The referrer field will show the page where the broken link was discovered. You can then use the SEOmoz bar to highlight the links on a page. Sometimes a link isn't obvious as it is hidden. In those cases you can always right-click on the page and choose View Page Source from the options, then search for the link.

What is the best web chat software?
I've previously used LivePerson. Not difficult to put into the site and pretty easy to use. If someone's on it during the workday, it'll chime when someone is requesting a chat. If you are offline there are options to forward questions to an email address or alert your mobile phone. They can also customize their chat window to fit with your site design and layout, etc... Not sure if it's the best but pretty reasonably priced and easy to use.

Duplicate content domains ranking successfully
If it's not a competitive keyword, or a phrase that's unlikely to be found elsewhere then it will rank them all. They're all indexed and they're all relevant to the query. They wouldn't all rank if other sits had that same specific word string.
