RE: Disadvantages & Advantages for this e-commerce URL Structure
The shorter the better. When you keep your urls straight to the point it helps crawl to understand what is the most important content is shown on particular page. I would recommend to go for category-name/product-name.
However don't expect tremendous growth and dont forget to 301 old urls.

RE: Not making a change of the 100's in crawl Diagnostic
There is no official word from google that its stops reading links after 100. Try to reorganize your navigation so that you have less links.

RE: Value of PDF's in SEO
As far as I understand crawl can't understand what kind of information PDF has, after converting to HTML crawls will be able to read it and rank it.

RE: Page speed tools
decrease size of your pictures by 30% in most cases you wont even see the difference, but it helps a lot with load time.
Also check if you have any errors: http://validator.w3.org/ and http://jigsaw.w3.org/css-validator/
Good Luck.

RE: Bounce rate and rankings
Logically Google should use bounce rate as one of the factors, but what happens in reality nobody knows. On our personal experience we were managed to decrease bounce rate by 10%, didnt notice any page rank growth or drops.
Aim for 30% bounce rate.

RE: Importance of Product Review Syndication?
We actually have seen some positive results from getting new reviews on local results, after updating out google places page. We start getting more impressions and obviously clicks. So I would say there is a some sort of correlation between reviews and local results. However I am not sure if this goes further than that.

RE: Index.php OR .php - Which is better for urls
The shorter the better! By including keywords inside of the link will help crawlers to better understand whats that particular url about.
Good Luck

RE: Have you seen a correlation in between running a PPC campaing and increased SEO ranking for a new site (< 3 months old)?
Official Google response is NO. PageRank has nothing to do with traffic it's all about links.

You should have 301 your most important pages to the new urls, so that you would keep your juice.

RE: SEOMoz Campaign shows Warnings for pages with >200 and <300 links
SEOMoz recommends to keep them below 100. Because Google starts out by recommending that links on a page are kept to a reasonable number, which they classify as below 100. This rule of thumb is somewhat outdated and can be traced back to when spiders read a smaller portion of a web page – the more links contained within the page, the longer it was. To ensure its spiders performed effectively, the benchmark of 100 was set. While search engines now read much more of a page before indexing it, having more than 100 links can set off the spam filters and result in a lower perceived page quality.
