Great question, I'd love to hear some feedback from mozzers who have used woocommerce affiliate plugins.

RE: Meta Description,Title
You might try re-submitting your sitemap and the fetch as Google / submit to index tools via Google Webmaster Tools to try to speed it up a notch.

RE: Is there really a magic software that helps you do SEO as opposed to manage it?
The only 'magic' you'll see from automated link building software is the vanishing act of your site from Google's index

RE: Tracking purchases from social
1. You'll need to have goal tracking and/or e-commerce tracking enabled in Google Analytics
2. Create URLs with tracking parameters to define source / medium / campaign etc, see:

Doesn't matter, as long as it's a legit email address, so the client and click on the verification email.

RE: Two sites in same industry and which shopping cart
I wouldn't be overly paranoid about Google knowing you own more than one property in the same vertical. You said the audiences are different, as long as the sites are unique (product descriptions are a big one) then you shouldn't have any issues.
Re shopping cart - I'm not familiar with asp.net sites so I can't help you there, sorry.

RE: What tools/techniques you use to check if a domain has been penalized?
One of the most obvious ways is to compare organic search traffic to the dates new algorithms go live. Checkout the Google Algorithm Change History page. There is even a chrome plugin called Chartelligence that overlays the algorithm change dates over your traffic data.
Also checkout webmaster tools for messages for unnatural link warnings from Googs themselves.
Hope that helps!

RE: Tools and algorithms like Ontolo
You can do a similar task manually with search strings and excel to track everything, but the beauty of a web app like Ontolo is that it can track which sites you want to approach and which you reject and therefor won't re-appear in your prospecting queue.
Assuming you are using it for outreach prospecting, I've personally found BuzzStream to be a great replacement for Ontolo, and with significant cost savings (the plan we're using compared to the plan we had with Ontolo.) It's more user friendly and has a better interface in my opinion. Of course you still need to configure it for optimal results. The guys a BuzzStream were very helpful when I started with their product, giving our team a personal live webinar and checking in to see if we needed any assistance in setup.
BuzzStream also has an email client app built in that can streamline the outreach process.
I'll stop now, I sound like a fan boy! Good luck.

RE: Best techniques For EMD Ranking in 2013
Honestly, that site is poorly optimised. I wouldn't be surprised if you earn an over optimisation penalty, or already have one.
There are 17 occurances of 'timber Melbourne' on the homepage.
The site is not written for humans, first sentence on the homepage, "We sell Timber Melbourne Wide. Timber Melbourne are the Melbourne Timber Specialists"
That is really bad.
Step one would be to re-write the content for humans, then revisit the on-page SEO, like titles, metas, alt tags etc. Then have a look at the UX, it's really hard to read the content on that background.
Lots of work to do here my friend, I suggest reading the SEOmoz beginners guide to SEO first though.
Good luck.

RE: Google Analytics
Just how different are the numbers? There are a number of possible reasons, including:
Google Analytics requires JavaScript, cookies and images to be enabled in the visitors browser in order to record visitor activity. It should be noted that there is an opt out plug-in for Google Analytics that will exclude visitors with the plugin installed from reporting their activity on your website.
Also, Google Analytics does not have a noscript section, so Google Analytics cannot track conversions for visitors with JavaScript disabled.

RE: We are using submityourarticle.com
If you like wasting your money, continue.
There is no value to this service, it is exactly the type of thing (duplicate content on low quality free-for-all sites) the search engines have been working to devalue, deindex.
If you want results, focus on getting each piece of your unique content on just one high quality, related website.
Do a search on SEOmoz for content marketing, blogger outreach etc or

Seems to be a number of Timber businesses at that address...
Regardless, 17 occurrences is going to set off some red flags.
Just trying to help you out with your query.

RE: Does PR 7, PR 8, PR 9 links help really?
And how much do these 'opportunities' cost? lol.
Short answer: High PR links can help you rank, but if you get busted buying links, well, that does the opposite.

RE: How to make Google include our recipe pages in its main index?
Agreed, it's not easy getting duplicate content indexed, and usually, that's a good thing.
-
RE: Which meta descriptions should I fix first?
You could prioritise based on the pages that get the most impressions in search.
-
RE: Struggling to get indexed and ranked
Might seem obvious but I've seen pages being robots noindexed via meta tag at the page level, checked for that:?
Have you tried the Fetch as Goole tool in Google Webmaster tools?
Checked for crawl errors in GWT?
Submitted an XML sitemap to Webmaster Tools?
Is Bing indexing it?
Let us know how you go!

RE: What should I do when there is no more stock for a product (e-commerce) ?
In the case where the client wants the product page removed from the site, we've had custom programming to implement 301 redirects, up one category level, so that the customer is take to relevant products in the same category that they were seeking.

RE: Exact Copy of website
You might want to get some rel="alternate" hreflang="x" attribution on those different domains to be safe. Especially if you are (you should be) using localised spelling for each country.
See: https://support.google.com/webmasters/answer/189077?hl=en
From above link, scenario where
rel="alternate" hreflang="x"is recommended:"Your pages have broadly similar content within a single language, but the content has small regional variations. For example, you might have English-language content targeted at readers in the US, GB, and Ireland."

RE: Which to redirect to, www or non-www?
"the www version has more linking root domains, and for most of the keywords the www version shows up in Google"
In that case I would stick with www.
