If you wanna send signals to google that this page is one of the most important pages on your website then you have to show it in the structure. you homepage is poor. leverage the authority of the homepage to pass to that page and similar pages you have that are important for you.
leverage internal linking from other pages to that page or by launching a blog.

I would go to archive.org and see the website history and look if there is anything not normal with the site (porn, viagra, others)
In case you entered and purchased a domain with a penalty on it, i would submit a reconsideration request with google, explaining your situation
/magazine have a decent internal structure and links .
why doesn't the homepage have a comprehensive links, menu, maybe more content or even the same structure that you have on the magazine page?
My point i m trying to relay, that the most linked page on any website is always the homepage ( 99%) so leverage the authority that is coming through your homepage to your subpages
I dont think is possible using Rank Checker tool.
Either you can scrap the search results and found your rankings threw a customized script.
or you can use google docs with importXML function

There is alot of controversy how effective or if it still effective to submit your web site to directories.
Nevertheless, you can visit http://www.directorycritic.com/ and from there you can filter results to find web directories thats worth submitting and free too.
PS: try to find the most relevant directories to your niche first.

First you need to distinguish two things the SEOmoz Crawler and GoogleBot.
and there is algo in Googles algorithm that when ever they see rel prev next they will treat as a series and understands your pagination. SEOmoz Crawler dont do that.
adding page 2, 3 to the title will help you remove that warning in the dashboard.

It has no PR, because the Toolbar PageRank only updates multiple times a year. but Internally (Google) already have an actual PageRank for these pages.
one other think that you have to make note that where is the link is located?
Footer? Sidebar?
What most probably will happen, is it will pass link juice and PR flow to your site, BUT the anchor text will be some devalued.

all link reported in the GWT is based on a crawl.( so there is either an external or internal link pointing to these.com/file.pdf)
So what i would do is fire up Screaming Frog or Xenu and do a full site crawl and check the reports. You might find some pages linking or using relative urls in the a href elements.
If you land into a situation where you have external links pointing to wrong URLS I would recommend either by contacting them or just 301 /file.pdf to /manuals/file.pdf
The position provided by SEOmoz is through a query in a unpersonalized search + using a specific tld.(.com/ca/uk)
What Google provide in the SEO reports in GA is an average of one query or multiple queries also and based on users which they may have personalized results on or off ( and this might affect your rankings )
hence the difference.

The problem with that is maintaining and scaling this structure, now and in the future.
From Google Side, its ok to use any of the versions, as if you do a search "Voitures à vendre a paris" you see sometimes that the word "cars" and even "autos" is highlighted in the url. So Google is doing a pretty good job detecting translated versions or even transliterated version.

I wont worry about them, its totally fine to have 404 errors ... make sure you dont have any quality links pointing to these pages ( i dnt think there will be ) . but other than that dont worry about it

The best way to approach this is 301 redirect https to http through htaccess or web.config for iis
i have a list of 50 "General" directories that i have been submitting with each client i handle, that i compiled it over the years.
but for relevant to niche / location directories yes i do search for them.
First the domain reside on a Country code top-level domains (.fr) ... which means it very hard for google or even impossible for google to target ur english content for UK (https://support.google.com/webmasters/answer/62399)
when you fix the first note, then you need to implement hreflangs (https://moz.com/learn/seo/hreflang-tag) this will help google index and find the alternate version of your webpage in the language you announce in the markup.
going with 2 domain name like you mentioned is definitely a solution but i recommend going with one domain with a generic tld like a .com or .net and having the root that targets the french/france market and a subfolder that target the english people in UK.
