What's the difference between Google Conversion Tracking Code vs Floodlight Tags
Hello! Floodlight has more to do with Google's DoubleClick platform than anything. It allows your agency to have direct feeds for their DoubleClick advertising. I would definitely recommend putting it there if they feel it is necessary. It most likely means they are using the DoubleClick ad network to promote your business via content ads. Having this tracking code will allow them to make faster, smarter decisions about what leads to a conversion from the DoubleClick network. Yes, it does suck that all Google tools can't run off the same tracking code, but they are probably working on it.

Blog in Sub Domain or Sub Folder. Pros and Cons
Subfolders are better for blogs as long as the main domain is related to the same topic, the blog is regularly updated and the main site ranks currently. Subdomains stand alone so they're good for creating a second top-10 but they need to be SEO'd alone as well so it's double the work. Assuming you want to get both ranking no matter what eventually, subfolder is the way I'd go.

Links from the same server has value or not
And Google has additional ways to identify sites all related, such as everything in the same GWT account, sites having the same Google Analytics master account, etc. Doesn't mean they use it for ranking, but they have ways beyond just IP to see things are related.
