Can a CMS affect SEO?
I want to say I agree with Tom I focused strictly on your CMS and as Tom said essentially you have been hurt by your lack of relevant root domains pointing to your site. Unfortunately after penalty given with an excellent cleanup Google is a little more wary of everything you do. So when you try to earn these new links which will need to do to compete for specialist paints an extremely competitive keyword. Be extremely careful that you do not cross any boundaries. Blocking websites.
You can't stop the link from their site working.... Definitely contact the Webmaster site first and if that doesn't work you can set up a htaccess redirect for any traffic coming specifically from that site... I'm puzzled
Yes the site would be if i gave the correct url its www.specialistpaintsonline.co.uk even over a year not much has changed in terms of the serps, its quite upsetting as were running at a loss since then.

Crawleable but hidden
Thank you, I understand what you are saying, currently the site will be undergoing a revamp etc and I juust wanted to tidy it up somewhat to may engage the customer more towards our products rather than a big lump of text. Definateley going to consider a shorter more keyword rich paragraph thanks for your help
