Hi,
I don't find any good reason why there are two files. There should be just one, where you specify everything you'd like to done.
If the tech team doesn't want to correct and leave just one file, may be because they are lazy or there might be some other issue that if they delete one file, the hole site blows up.

Take into account that the name of the file must be in lower case. I've never seen any different and the servers are usually case sensitive with the filenames.

In my experience (there aren't servers in Argentina) the affect is minimum. I believe that there are other factors that influence more than the location server's IP.

Just as Gyorgy.B said, Google is pretty smart and does realize that is crawling an E-Commerce site. The problem that you're mentioning has already been asked, and it might be of some help:

Also, I'd recommend you to take a deep lonn read of these article, them will clarify you a lot about keywords stuffing and, generaly, about SEO on e-commerce:

Of course, the general advise is to avoid this issue. I strongly recommend that ecommerce pages shuold be filled with content. At least some text that differenciate one page from another.

Have you thought about what you want to target with such URL structure?
I believe that there should be two main targets that you shoul pursue:

1- Making URL the most frendly as possible. e.g.: Domain.com/Charlottesville-VA-Wedding-Bands
2- Using the complete URL usefull for you or your visitros: e.g.: Domain.com/bands/Charlottesville-VA-Wedding

Of course, there has to be some keyword research and planning there. I understand that the keyword you're using is "Charlottesville VA", including "bands" and "wedding" as long tails.

I do recommend you, as a guidance, to take a thorough read of these posts:

If 2 links come from different sites, but they are in the same IP, those links will pass less juice than if they were in different IP.

Likewise other have responded.
I recommend you to not worry about that. After all, there are finite IPs and there is able to be infinite sites.
Of course, you should not abuse. Even more, if you're running a PBN, be extremaly careful on the external links you create.

Given the fact that the sites have already linking sites and (surely) have their own ranking I'd advice you not to move site B.
Also, as loganr says, subdomains are considered as sites on its own. E.g. aa.site.com and site.com are different totaly sites.

In a SEO perspective, i'd create a follow link from site A to Site B, or otherwise.

I do agree with you in the fact that SEO is no only about links. 
BUUUTTT links still are pretty the most difficult part to do in the SEO stategy.

Woking as a freelancer o ina big agency, I think that (only if you can afford it) having a really well done PBN on your back is great. Of course always, you cant abuse from the PBN.

No, those will not count as the same domain. But they will not have the same effect than links coming from: xyz.com, abc.com and so on.
Being a link from a 2.0 platform reduces its effect.

there I dont see that the follow up on the URL update on SERPs should be a problem. Have you tried using 'site:yoursite.com' query?

About the 301 redirect, I wuold keep it as many time as possible. There will be no harm at all when all URL are updated.

For me it isnt really clear what you're asking. I'll answer what I've understannd of your question:
Every link you get is a link per se. Also if you get several links from different 2.0 platforms, every link you get will count. 
If you are asking whether many links from the same 2.0 platform count every one as a links from different sites. It doesn't.

BUT, you have to take into account that if those links are created in, for example, several wordpress sites with a lot of time online and much presence in SERPs those will count as one every one.
On the other hand, if you are creating new 2.0 sites to get those new links: When creating several sites on the same platform will make those links less relevant.
(Always considering that the links point to the same web page).

Math in linkbuilding is complicated.
I believe that you should not get attached to any idea like: "Only high PA links" or "As many links as possible". It should be a mix of those ideas.

The linkbuilding target should always be "diversificate", make it look natural. Although we know that linkbuilding isn´t always natural.

I prefer getting some high authority links, some low athority links, some medium authority.. all those separated in time, some days/weeks in between. "make it look natural"
Never forget to mix anchors, exact URL, dofollow, noFollow and irrational anchors (sourche, click here, more info)
