Since the onclick event is a Javascript issue it's to all intents and purposes ignored by the search engines. What counts is whether or not your link appears in the href attribute, and whether or not the link is nofollowed. You stated that it is already set to no-follow, so you should be ok.

I have tried both options before, and tend to see the CSV document be the more reliable of the two. I have seen the same thing as you, where the PDF seems like it leaves out information. Unfortunately, a manual check would be required to make sure that all are included.
I always have the team download them first, double check for errors, them email them from our company email address. Makes it a bit more personal that way, rather then it being emailed directly from analytics.

You have 2 options:
1. You can turn off the duplicated site, and do a URL removal request in Webmaster tools. The domain you do not want anymore, or the one that is causing the duplication must return a 404 error in order for Google to accept the request. This will cause the entire old site to go away, and the links to be removed from Google's index. If the site does not have a lot of traffic, or does not get a lot of visits, this would be the best route.
2. Do 301 redirects on the duplicated site. You should try and match them up, such as:
olddomain.com/your-blog-post
301 redirects to
NEWdomain.com/your-blog-postIf they do not match up exactly, use best judgement and redirect them either to the home page, or a similar subject matter. For example if you had an seo related topic that wasnt exact match, you could forward it to another article that referenced seo. If you have to send a few to the home page, that wont hurt anything, just dont make the total number excessive, as that could potentially look spammy. Best of luck, If you need any help let me know!

RE: Has anyone added Structured Data Markup Server Side?
I have never seen it implemented on the server side, but I have seen cms components that allow you to mark up information with rich snippet and micro data.
Are you using joomla or WordPress for the site(s) in question? What types of sites will this be going on?
For e-commerce, there are plug-ins that markup the products and reviews.
For static data there are plug-ins that Mark up single and aggregate reviews.
Company and organizational markup I would just create one and copy/paste then change out the info. These are really simple to do, and I'm not sure automating the process for this type would achieve the time savings you have been asked to provide.
Keep in mind that sometimes quality is lost through automation. Other than product info, we manually add all our markup data.

Sounds like this person is very vindictive. I think you are wise to get out now. To answer your question, yes there are ways to hurt a sites ranking. We only practice white hat seo at our company, but we have been approached by other seo companies to do some pretty questionable things. (We used to be an outsourcing destination for SEO) Some of the things we have seen include:
1. Using proxy servers to overwhelm a websites bandwidth,causing the server to crash
2. Setting up false citation sites with a similar or exact business name and creating false bad reviews
3. Buying up paid links from banned sites, and pointing them at the domain
and many more..Its generally best practice to not hire the people that claim to be white hat (or otherwise) seo experts. No one person is an expert at seo, we are all using what we know to be best practices. If someone promises or guarantees you anything, run away.
I agree with William on keeping an eye on your webmaster tools reports, and also change ALL your passwords. FTP, cpanel, hosting, CMS, Email, etc.

Are your personal and business profiles members of the same communities?
I would definitely reshare on your personal profile. If you do not have the same followers on both profiles, invite the users from your business profile to your personal profile.
In our case studies, when a post is made from a personal profile it beat the engagement of the business profile 3 to 1. People like to see a face with information, not a logo, unless it is a well known business brand or service.

I would keep them the same.
We did a study on mobile vs desktop over 5 different sites, and found that when a site was properly optimized, it came up in the same position in search results for both desktop and mobile. This was regardless if location targeting was turned on. Proper content and seo is the way to go, and will rank the same on desktop, tablet, and mobile.
I would not create a separate SEO design for mobile, unless you had a compelling reason to.

By having your pages separate, you can optimize more effectively on each given term, in a way that does not offend the user. Most often, when a search is done for that particular keyword, the user will come directly to that page, not even aware the other pages exist.

Set up a separate page for each keyword phrase, and link to them where it makes sense to the user. You could also have a drop-down menu, and in the order of top to bottom:
Installation
Repair
Maintenance
Company info
That will allow you to set up a separate url and page title to optimize for each, and not be spammy. I would use this approach because those terms in that large of an area will be very competitive. Also, this will allow you opportunities for proper anchor linking to very specific pages.

But wouldn't that be for multiple listings, that had similar or exact addresses? (for the listing itself, not the website) But I do agree it's a risk to have both.
I agree if a competitor saw both ranking, they could submit it as spammy, but technically, he isnt breaking any "rules" by having two sites. Having the same content on both, yes.
Good points on your end, not discrediting any of them. I see what you mean, I'm just trying to let the OP know what he is potentially up against by having both.

Some of the page titles on each site are the exact same. The content is different, and the descriptions are different, so you might be able to get by on that.
The contact pages being so very close is worrysome. I would mark up one with snippets, and the other without. Also, your domain names are very close. Have you seen any adverse effects in ranking due to this?
After looking at the two, I would invest a bit more into the http://gtawindows.com/ domain. Personally, I think it looks better, and google seems to rank it better according to keywords like "vinyl windows toronto", and "entry door toronto".

EMD or keyword-driven domains can carry a huge amount of weight when optimized correctly. I agree with William "EMDs still carry weight, more than they should IMO"
If you use a EMD, you can potentially limit the exposure of the site, due to focusing only on one keyword or subject matter. This is where I agree with VZPro, where a branded EMD would provide more benefit.
I'm guessing you are referencing the cost due to someone selling the domains mentioned at a high cost?

Since it is an ecommerce store with a lot of products, its natural for you to have a lot of URLs. As long as your content, titles, and urls are unique, I wouldn't pay a lot of attention to it.
Did a site search, and it came up with "About 181,000 results" that were indexed. If you know that number to be excessive, I would begin checking to see if you have cms generated URLs, that may be causing such a high page count.

MOZ and Majestic are the best two we have used. Ahrefs is similar, but personally I didnt like the visual layout.
We have also used Raven Tools backlink checker, which I did not see mentioned here yet. Just started using it, and like it very much. They also offer a free trial. Just because you have the money, doesnt mean you have to spend it.

I agree with only having one marked up, but I would still submit both. If the content is different between the two, I don't think there will be any issues with ranking. If they are similar, and you have 2 domains saying the same thing, that could have a negative effect.
As to having 2 domains, is there a specific reason you have it set up this way?
@william do you have evidence of having location info listed on both sites causing an issue? I'd like to know more about the potential issues this could cause if you have seen it cause trouble before. You mentioned that it would cause issues with getting listings accepted, but since most listings are verfied by phone or by postcard, I cant see how having it displayed on multiple sites would have an impact on the acceptance or validation of the listing, simply because it's displayed on more than one domain.
