rel=canonical is used when you have multiple pages with same product pages so you can set it for avoiding error of duplicate title and content, but if you do 301 redirect in.htaccess then your site is open with the URL which you want, and Google webmaster preferred setting is used for showing domain in SERP with or without WWW.

You should display mysite.com instead of www.mysite.com. It is possible to display your site in SERP with WWW Go in webmaster select preferred domain which you want to display. Some days ago it was also happen with my site also. I could not found any backlinks and search query data, but tomorrow it is surprising i get my all data in webmater so don't worry about it. Your site is open with or without www and also with index.php so first of all you have to 301 redirect with .htaccess file. It is major problem and you have to solve it. You must solve these warnings. So here I'm gonna tell you how to do it. I removed hfeed and hentry from my template. To do this go to design section of blogger.com of your blog. Click on edit HTML. Download and save your copy of template for backup. If any thing goes wrong we will need this to fix things up. Now search for hfeed in the template. You will get it two times. Please elaborate more about your question because i am get confused after reading, you have told that your meta data doesn't shows in SERP but it is displays title and description as you set in your site. Sometimes if Google found more relevant description from your page then it takes that title and description , not you set in meta tag.

I don't think so that Google consider that links as a same links because if you have get back-links by versatile keywords then it consider it as a different but if Google gets links from same domain for same anchor text then it might be possible that Google count that links same.

Sitemap is not a reason of disappearing of your site-links. Please check the URL which you have resubmitted for example if your site is index with www or you have submitted your sitemap without www version URLs, and also check preferred version in Google webmaster tool. If you have set your sitelinks in Google webmaster then don't worry only check the new sitemap.

Please check It is open with www version which you have 301 redirect. It takes some tomes but now it is open only with www. You can also set this version in web-master also. Set preferred location so Google displays only this version.
