Should I Wait Until the "Dust Settles" on the Algorithm Update or Get Busy Now?
Thanks, Peter. I appreciate your feedback. We are going to move slowly until we get a response (or not) to our reconsideration request.

Same Content on Different Blogs
If I were to take the same content that's on this blog and post it on a Blogger account we have, would Google consider that duplicate content? Duplicate content is duplicate content. I can tell you that if you have a link connecting these two sites that at least one of them (maybe both) will be filtered from the SERPs. If you don't connect them with a link then there is still a good chance that google will find them and filter one.

Long URLs
Glad to help. I wouldn't go redesigning the entire site just for this, but for future sites I'd consider making the Education Center section have a /education/ folder, and other URL structure changes that embrace brevity whenever possible. SEOmoz Q&A for example, is http://www.seomoz.org/q/ and still delivers a good user experience (so would /q-a/ or /qa/ )

Will a drop in indexed pages significantly affect Google rankings?
Yes, general a blog would link back to the home page and not every page, os yes i would say they lost you some rank.

Still not Recovered from Caffeine
Too bad I don't have your link profile before the drop... maybe the previous company had some heavy-duty paid links holding you up. I'll check back later.

Does a page's url have any weight in Google rankings?
both are important for SEO - the filename in the URL should match up with your title tag. all filenames should be unique. for example www.coolsite.com/kids-toys/blue-schwinn-bike not www.coolsite.com/kids-toys/blue-schwinn-bike/index.php this latter example would cause you to wind up with Google seeing every page with the same filename index.php

Do keywords in drop-down menus count?
Agreed. This also would have an effect on sitelinks displayed. Focused keyword navigation leads to better sitelinks.

Could Website redesign be a cause of drop in rankings?
If you still kept the same platform and haven't touched any on-page factors like META tags and such, then simply changing the design the correct way shouldn't affect the rankings negatively. If it's done the right way, then your rankings will stay that same (or) if might just DROP in rankings A LITTLE BIT. Again, only if done the correct way.

Too many links on a page?
Is there a problem with having more than 100 links on a page? The 100 links per page threshold itself isn't a concern in and of itself. As Julie shared, it is an old standard and Google and other search engines are capable of crawling hundreds of links per page. The more links you offer, the more diluted each link becomes. What if you have a great article that you want to tell the world about, and then a below average article. You provide a link to both articles from the same page. Each article will receive the same amount of link juice. You may want to consider offering your older links by years instead of months. A user can click on the year and can be taken to the "2008 archive" page which then would offer links to all the months. It's up to you to determine what is best for your users and your site. By providing links with your current method, you are probably diluting your recent articles at the expense of old articles which users are less interesting in reading. Then again, perhaps your old articles are popular. Again, this decision is something you would want to evaluate based on how often your users are using the older links.
