Problems with Squarespace Title Tags
I agree. Squarespace is a great tool and EASY to use for those that are starting out. However, if you are truly looking to be a competitor in Search, IMO, you will need to stay away from these types of platforms as they tend to be problematic and not offer the flexibility needed to properly optimize the site. As MoosaHemani said, use WordPress or similar. If your site will be eCommerce, just install Woo Commerce and call it a day. This will give you all the flexibility needed. Good Luck!

Not provided traffic in Moz

How Can Google tell, if a anchor text is exact match
They could identify if there is a higher than average number of anchor text links with specific keyword phrases. If your distribution of anchor text is very different than the average site in that niche it would be detectable.

Set up a rel canonical
site.com and site.com/index.html are both loading index.html So open Index.html, add the canonical tag back to your preferred version and you're done. If you're saying that you want the link to be something different, that depends on how the site is setup, whether you can change the "home" button or whatnot. In Wordpress's new menus this is simple. In other themes, not so much. In other CMS, I don't know because "it depends."

Internal Linking Questions
So, if I'm correct this means that if you have a your logo in say the header of every page. Then, it is internally linking back to the home page. Would that be right?

I guess not, at least they shouldn't. But they were caught doing pretty ugly stuff They could still use your IP to personalize search, there's nothing wrong there.

Footer Links when is it to much?
Linking to external sites from a footer is not harmful, unless the sites you are linking to are low quality sites. What can be harmful is receiving a lot of sitewide footer links with exact keyword anchor text. This can be seen as spammy by Google. Footer links & sitewide links in general also don't carry as much weight as in-context links.

How many times to use a keyword on a page?
Hey Peter, Looking at OSE the site in question has "2,781" anchor text links for Zen Cart Skins, but the majority of those are sitewide. There are only 17 unique root domains contributing to that particular anchor text. They are also pointing to http://www.zen-cart-skins.com/ which is 301 redirecting to MCC. What i'd look at and try to reverse engineer is the 78 linking root domains for "computer repair" - the majority of which are blog spam and low quality. With some high quality link building you should be able to overtake him eventually.

Duplicate Content: is it a myth?
It took me about 2-3 weeks each time. I have a large list of Wordpress ping services and I manually pinged everything I could so it's possible it could take longer. Make sure you have a sitemap in WMT and it should speed you along as well. If you just made the change, I'd suggest resubmitting a map so they recrawl fresh.
