Just use a crawler like Screaming Frog, crawl your website and see if you see any errors / 404s that you are linking to. And you can identify what all pages link to it.

Deb, Daniel's case does not sound like having multiple URLs of the same Product. It's just that the same product is listed under multiple categories. So depending upon the percentage of duplicate products vs the unique products listed in a category, it may or may not be okay. Also, this may vary based on how big your website is, unique content on the category level pages as well as the overall domain authority.

If you do not have any paid links / unnatural links, then there's nothing you need to do except file a reconsideration request to Google and explain.Let me go back one step and ask you, did you actually get a unnatural links profile message from Google ? If not, then are you saying you got hit by Panda/Penguin, based on dip in rankings ?
I also would not worry about Shareasale / Affiliate Links, they do not influence directly towards SEO.

RE: Best way to re-order page elements based on search engine users
I am guessing you are trying to reorder the sequence of HTML or on-page copy / H1 tags or something like that to essentially get the maximum benefit. If that's the case, then it's absolutely not recommended. Anything you are trying to do that only helps your site rank better, unfortunately is a form of cloaking. It's trying to fool the bot.
If however you are trying to help the user, it makes sense, but the way the question sounds, it is unlikely.
Think from a Search Engine's Perspective. Would you like your bot be fooled/manipulated ? The bots get smarter day by day and this form of cloaking is very old and is definitely track-able. Therefore I would suggest you not to do this.

If it's a sitemap for the users and the page appears under 2 different categories, it's okay. Think usability here.
However, if/when it's the XML sitemap, it should only be there once.
As for the intermediary pages, If I were you, if they offer a good purpose (the reason you have those pages in the 1st place), they should then be listed in both the XML and HTML sitemaps if they help the users.
So to answer your question more directly, if your question is:
Is it bad to have same page listed twice in XML sitemap? Yes, it will generate an error/warning in webmaster console.
Is it bad to have same page listed twice in HTML sitemap? No, if that's what is needed for users, it's okay.

Depending upon the authority and backlinks to your domain, I would guess it would take anywhere between 2 weeks to 2 months for those pages to go away.
I would not worry about it. You have done your part...relax and concentrate on other areas of improvement/work and give it some time and you should be all set

I completely agree with Chris's comments. You can do well with Local Search. It again depends on the competition. There are always agents out there. So I would suggest you get started with your website and initiate your Local SEO ASAP, specially GetListed.org

If your product names and brand names in itself, I'd totally use them/track them if that's what my goal is. There might be very little search volume but your conversion would be high, so you'd want to make sure all those review websites are not outranking you for your own brand name/product name keywords. So yes, you are right and on the right track :).

RE: Too many outbound links on a page?
SEOMoz might be telling you about Internal Links. And this might be a warning. Again, I understand the value of these links to potential clients. What you can do is nofollow these links so if there are any clients you are linking to which may have bad links to themselves, and get penalized, you don't want to be another one of those links linking to that site.
Nofollow'ing all those 125 links should do the trick. Also, SEOMoz Crawl Report for the number of outgoing links is more of a warning. I hope this helps.

Is it possible for the CMS to include the canonical tags ? I would suggest you look into it and have www.mydomain.com/my-custom-url.html contain the canonical tag to www.mydomain.com which should also take care of this issue for the homepage. That way Google will deindex www.mydomain.com/my-custom-url.html and only index www.mydomain.com

The SEO value is to the people you are linking to. Not to your website. To your website, the value is in having these sites/links available for your potential customers so that they can check your actual work / portfolio if they are considering to hire you for your services.

Canonical Tag is the most obvious/optimal solution to get rid of these kinds of pages getting indexed and causing internal duplicate content issues.

I have seen that happen sometimes. There could be multiple reasons. Here are the questions I would suggest you look into to get a better read on the reasoning behind it:
1. Is there any other content on the 2 websites that is independent and not duplicated between the 2 sites ?
2. Are the 2 sites interlinking to each other ? (I am guessing not.)
3. Are the 2 sites on the same IP ? (I am guessing not.)
4. Are both the domains/sites pretty established, authority, with tons of unique backlinks from industry sites ?I am sure answers to the above questions would lead you to a better read on the original question. If not, let me know what the answers are and if you'd like to share the URLs, I would love to look at them.

Oliver, I looked at the featured listings on Manta.com
Think of it from a traffic generation perspective and the ROI behind that rather then the SEO Value. The link is a nofollow link, so it's not technically / directly passing any link juice, but I still like the link if it fits your budget and brings you ROI in terms of traffic. Don't look for ROI in terms of a "Paid Link".
I would also make sure you are listed, verified in other similar sites/yellow pages etc.
