If I were in your situation, I would disregard what Alexa says and run a crawl on the site with Moz. Then from there hire a developer to fix the issues if you cannot, then the next crawl that moz does on your site will let you know if he has fixed them.
It is really hard to tell without seeing the errors. Are the pages at the same address as the previous pages? Did you redirect them? Is there something internally wrong that is hard to tell? It would be easier to diagnose if we could the a list of the 404 pages.
Actually I would suggest something totally different. What platform are you on?
Send a variable to the title tag that prints out the page number to the title tag. If you are on page 1 have no page number printed out. That will solve the issue. If you happen to be using Prestashop something like this would work perfect for you, http://www.presto-changeo.com/en/prestashop-modules/25-duplicate-url-redirect.html it handles that.

It really want have that much of an impact. But one thing to consider is Google has mentioned in the near future they are going to start giving search priority to sites that use https. If you could keep it, you would be ahead of the curve.
This one is really difficult to tell what has actually gone wrong. I am thinking there might have been changes to the site once google indexed the site for the first time and the point it is at now. I went to the internet archive and I could not see many of the pages, so I do not really know.
The fix however is to write 301 redirects for all of the pages that are pulling a 404, but there is a page that represents them. It looks like some of the pages might have had a url change and others might have been done away with.
I looked at your gtmetrix report. There is nothing in it that can be changed with a htaccess file. It is the use of the CDN which is killing your page speed metrics. The CDN does not allow you to set expires or compression, plus more than likely they add their cookie to your already heavily cookied content. You could raise your scores by not using the CDN.
That is exactly the correct way to do them.
I would also bet that if you are using links like you mentioned you are getting a lot of bot created abandoned carts as well. One thing I would add is a no follow to the links as well if you cannot change them to how it is mentioned above, the no follow will help with the abandoned carts.
I don't think there is a way to edit it, if you have a lot of information I would wait till one of the community managers sees the post and gives a definite answer.
One thing you can do is add an unavailable after meta tag to the pages. This tells google to drop the pages from the index after a certain day. I don't think it is unhealthy, it is the way a lot of sites work to be honest.
Also for the thin content, you should try to send a 410 status code for people trying to open the page after it is behind the paywall, but at the same time display the login page that tells them what is happening. Google should take note of that.

I think the 3rd choice is more than likely what is happening. But given the code that you pasted, being so close to the admin bar div, I would suggest that they are tool bar links for wordpress. The way to tell for sure is to open your site either when you are not logged in, or in an incognito window. Then look at the source from there. If the links are still there, you can post your site for one of us to take a look at or you can pm your site address and I will take a look at it.
I am not positive, but I think you are confused about GWT and url parameters. GWT lets you specify parameters to ignore, is that where you put them in? Google Analytics on the other hand allows you to put parameters in to monitor click through rate and all of the other things it does.
I would shoot for under 80% of the same content. Yes, it is something that a lot of ecommerce sites deal with, but there are ways around it. Are you using a feed by chance?
What are the urls of the two pages that are being crawled? Essentially you don't have 16 pages, you have one page. I cannot see how it could be construed any other way. In Wordpress you might have created 16 different pages, but all of the content loads at once on one page. To get 16 different pages you might have to lazy load the content and also use anchors or hashbangs. You can get full info on the specs here, https://developers.google.com/webmasters/ajax-crawling/docs/specification but as long as pages are not accessible with a hashbang or query string, I think everything is going to be seen as one page.

Such software does exist in a sense. There are automated SEO tools that can do this, like I said before, in a sense. What they do is primarily comment spam and forum spam. Some companies have their own link networks set up, and even others use sites that you can buy links on.
If I were you I would demand a list of links and if they did not give them to you I would RUN not walk away from them.
No tools is 100% accurate in finding all of the links created, if it were, they would branch it into a search engine. That being said, I give my clients a list of links that I built at the end of the month. Moz sometimes does not pick them up yet and it gives them something to click on and see I actually did my job, if it was link building I was doing. Some of the local citation sites are really not indexed quickly by Moz I have found, at the same time providing a link really removes any question of what I have done.
In the past links were a one way street, the more you had, the better off your site. Now things have changed. Links are a two way street now, I would almost relate it to negative link juice.
The short and sweet of it is, I would get a list from them, and if they do not give a list I would can them.
On the 3 pages, how many of the products are the same? Is MOZ's crawler picking them up as duplicate content?
It looks like it is a tracking url, are you using trackmaven with the site? If so, that is what is causing it.

Still, I think the same thing rings true. You can totally hide links from OSE, Majestic, and Hrefs if you want. There are really only two ways to do it though, you either own the link network where you are posting the links, or the link network is expressly for this purpose and they make it known that they hide from these tools. (Make it known as in the sense of people that are buying the links)
There was a site that kept emailing me a while back, I cannot think of the name of it for the life of me, but they basically sold links on PR ranked sites. I bit and I looked into it, just to expand my knowledge on the area, but it was like $6-12 for a pr1 page and like $30-45 for a pr 4 page. I am pretty sure they went up to pr 7 or 8 for like 600 or 800 a month. But one thing they did have somewhere on their site was that they hid rogerbot and what ever bots the other guys use. Actually I think the only bot they allowed was google bot. It was stuck somewhere in their terms, I did a fake account sign up like I wanted to sell links on pages, just to see what it was about.
