NoFollow Rules, Inconsistent?
I hear what you're saying. I think it all comes down to motive. For some widgets, if someone uses your widget, they're recommending your site and it's possible the link may be ok. But, let's say I have a car insurance site and I make a widget that is a hit counter and thousands of people embed it with a link that says, "Widget provided by carinsurancesite.com". Should Google really rank me higher for car insurance because I made a hit counter that people really liked? No. There are also many cases that are debatable whether or not they are ok, but ultimately we don't know how Google decides whether widget links are acceptable or not. Viral SlideShare = Google Penalty?
We saw some similar ranking movement, in which sites rose very high, then settled towards the bottom of the page. This could possibly be due to the update getting implemented, then being finalized. I am all for the proactive approach, but I think you should wait about a week before making any changes on your site. While you are waiting to see if anything shifts again, do some competitor analysis. Take a look and see who replaced your spot. See if there is anything they do better. This way, if nothing changes you have a better plan of action of what areas need "fixing"

Penalty? NoFollowed Link Profile
The way you are managing the widgets just fine, those links should be nofollow, as they are now. If you haven't receive a manual penalty notification it could be just as you said, a new site, with few links. Keep working on it, post content, etc so you can earn links the right way. Hope that helps!

WordPress Plugin Backlink?
Taking a hit for manipulative tactics is usually something of a percentage game, one you don't want to play. The competitor may have an older domain and a stronger backlink profile. Sooner or later, even the larger brands get hit. It was was a few years ago, almost to the day, that JC Penney was outed by the New York Times. This prompted a manual action. Your competitor may well fall to the next Penguin filter. I've seen manipulation in a number of industries, sometimes it just takes time. Other times it takes someone with a little more clout. Though we can likely count on Penguin becoming a part of the algorithm, and we will most likely see another Penguin filter.

Backlinks from archived content? SEO penalty?
Why would it will be a problem? I mean if webmasters convince they will defiantly going to link to the source you are trying to promote and I think this will not really a problem for Google as well as you are providing better information. This is similar to Content Refresher and Google is cool with this tactic! Hope this helps!

URL Keyword Variations?
I think this you're over-thinking it on this one personally. I think that if you simply write the URL based on what you think will be most useful to your visitor, without making it over-complicated that you'll be fine. If there is benefit to be had, having the keywords there in a simple manner will give you that benefit, but you'll be spinning wheels if you spend too much time on it. I think you'd be fine cutting out words. We always cut unnecessary words out of the URL as you mentioned doing above simply to keep the URL's a bit shorter. I know it's cliche, but if you write the URL so it make sense to the visitor, without being over-complicated and spammy, then I think that's the best way to get whatever strength may be available to be passed by "the google machine".

Homepage Vs. Inner Page Backlink Building?
Strengthening the home page with inbound branded links, and mixed commercialized / brand links from editorial / high quality sources builds authority, which as Perfect007 mentioned, distributes 'weight' throughout the website. This improved domain authority tends to move relevant associated topics within the website up in rankings more than non-related areas. For example, the more tightly knit the homepage is to the categories that comprise it, the more inbound link building to the homepage impacts those pages. At the same time, link building to strategic inner pages moves the needle as well, and reinforces authority to associated related sub categories and 'sister' categories in the website. As a basic rule of thumb, competition being equal - the further apart your inner categories are insofar as relations, the more authority you need to build at the base level (root, homepage) in order to move inner categories forward. I do not think you would get much benefit from this. Your link profile would probably get all kinds of messy. And what if a bunch of poor quality sites start using that plugin and you end up having links on malicious, porn, poker, or other bad sites? Plugin links and template footer links should be avoided now in my opinion

Different Categories, Same Meta Description?
assuming use of wordpress here, if you use the seo plugin YOAST and then go to your categories one-by-one you can edit the descriptions and titles, removing your issue. you can also have the plugin do the work to some extent by exchanging category names into your meta tags but they obviously aren't as good as handwritten descriptions.
