I agree with Heiko, it will not hurt your rankings. In this video you referred to, Matt says "all within the same domain"...so I guess you are concerned about having sub-domains. But sub-domains are still within the same domain.

Since subdomains are essentially different websites it makes sense to have separate site maps for each. This will become evident once you start looking into using Google analytics and webmaster tools as sub domains get treated like individual sites.

The custom reports are only available in the current PDF format, and the intention is to show exactly what we are reporting in the application but with the ability to customize which sections are included in each report. It is meant to remove the work of pasting together a bunch of separate screenshots from the data we provide in the main campaign. If you would like to see a different format in the future, I would highly recommend submitting that format to our Feature Request forum here: http://seomoz.zendesk.com/forums/293194-seomoz-pro-feature-requests which will help our product team in deciding if this would be a good new feature for the tool. As for the error you are seeing in the report, I will need more information in order to look into what may be causing that issue. I hear you.  There are some decent tools out there but for the most part, spending your time on the tried and true ones tends to be the best use of your time and your client's money.  Short cuts are paying off less and less.
