If I have x number of posts with sidebar having popular posts.

Will each post acts as a link to popular posts? or will be penalized for site wide links?

I don't think this effects SEO. Your sidebar is probably some sort of script, ajax/javascript etc. It wouldn't impact links unless they are hard coded like HTML. The links are always changing as well, so those links will not stay all the time.

It's interlinking, it's good for SEO. Just don't do it in excess. 10 popular post links great! 100 not so much..

I agree with Ben - sitewide links are not inherently bad - low-value sitewide links (like footers loaded with junk) or excessive sitewide links that dilute your link value are bad. If you have a handful (10 is a good number) of popular posts in the sidebar, it'll be seen more like navigation, and it can definitely be beneficial for those posts. It's also good for visitors. This is a common practice and definitely not one to get you penalized.

William's note could be applicable, depending on your application. If these are non-standard links (like JavaScript-based), then it's a moot point.
