I hear the word 'cloak' and I immediately think 'bad'. Are you doing this in some way that won't get a site penalized? I'm genuinely curious.

If you're thinking strictly about how 'link juice' flows through a page, then yes - static links are the way to go. But you also have to ask yourself how easy it is for someone to find and click the links. The site still has to be usable. So yes, static text links are generally best - but one can still mess that up as well.
The page you mentioned has some pretty good points regarding basic UI/UX. If you do static links properly, more or less what was discussed in the article, you'll reduce page rank fragmentation and present a better experience. What's not to like?
If you're designing for multiple devices, functionality that calls for navigational hover actions isn't the best idea. So there's another point against drop down navigation. Also, if you look at this site, you'll notice there isn't a whole lot of drop down happening until you get to search functionality and tools.

You're asking a very general question without specific disclosures. To which site are you referring/talking about? There isn't any implied trust between a new domain based on old media, that I know. If people recognize the brand, that's fine.
In regard to reputation, don't do things that make people angry.

I'll go over the examples and give you some reasons why these links, in particular, were highlighted.
No. 1:
This one is pretty standard in regard to link exchanges. The page might have been okay-ish when you found it, but it's just a standard link exchange page without any sort of theme. Aside from the exact match anchor text for every link, you'll find exact match anchors for Cuban Cigars and Jennifer Aniston News - among others. Seriously, there's anchor text for 'Mentalist'. Men-tal-ist.
No. 2:
Never mind the date, I seldom trust those, but this is classic blog spam. A whole lot of unrelated topics on everyone's favorite spam site, Blogspot. Again, there's exact match anchor text. Finally, the writing style is pretty consistent with typical blog spam.
No. 3:
More exact match anchor text. I see a theme emerging. A lot of the sites in this page are either gone, or suffered some pretty major penalties a while ago. All in all, the houses may be brown stone - but this is a bad neighborhood.
As a general overview, the site does have a lot of exact match anchor text pointing at it. Another thing is I wouldn't send my credit card information to the site, ever. It doesn't give me the impression that it's a good idea to do so.
From what I can see, the site has been caught in just about every filter and algo update since Panda. You should really consider starting over.

If the links are gone, then they are gone. GWT is just displaying a small sample of links that have been crawled. Maybe the bot hasn't crawled, or won't crawl, the pages again.
Or perhaps the links haven't been sufficiently removed. When something goes off the rails, all kinds of pages can be generated. /Page and /page would be a good example. This is a little outside of the direct question but it's something to think about.
Just keep in mind that all of this backlink data comes from different sources that update at different times. Check out Ahrefs, as Thomas said. Ahrefs tends to have the freshest crawl data, but there's no guarantee they've crawled your unwanted links either.

The Googles have found you just fine. Just remember, site:anything.com. It appears that your GA tag does look a little weird, but it seems to be firing just fine.

Open the window and make love to the world, and you will catch a cold. In my opinion, you may be diluting what you already have. Perhaps it would be best to go with an internal linking strategy. "Hey, I'm related to page A and page B - but only in these ways."
Topically, it's all pretty close. It's all related to tourism and the mass transit system. But generally, it's best to keep a page to a limited theme. Since they are all related, it would seem best to link from page to page within the body.

That's interesting, but how are the buildings sites relevant? None of them seem to get much traffic over the last couple of years either. The free docs sites appear to have an appreciable amount of estimated traffic, but what of the next Panda update?
Now, for the thought. I checked Sony.com for PDF files via operator. The tenth result was this. It had a Moz PA of 35. The rest were 1s. I couldn't get any backlink information from Majestic or Ahrefs. So, it appears all of our tools are dreadfully broken in this scenario. The best thing to do is more testing.

That almost sounds like the result of a host changing servers on you. I hate it when that happens. That would be the absolute smoothest transition. I would account for a little error.
But as the man said, that's with painstaking attention to detail - all things being equal - and some off-site concerns. I would be careful about how you link clients. It seldom hurts to have a new domain with greater age and a good history. A new or younger domain will likely be a little more difficult.

Semantic markup isn't cruise control for rankings. It's just a way to spoon feed the search engines, per se. I wouldn't use addressLocality.
Edit: I wouldn't use addressLocality for a serviceArea. (Jumped the gun on ending that sentence.

As Chris H said, your site has been hacked. Your WordPress blog is terribly out of date. There are a few blog plugins that are out of date.
Who do you know that are allowed to access the blog? I have four users listed. I'm guessing admin has been compromised.

I would say don't use infinite scrolling, not yet. A designer doesn't understand. They want everything to be fancy. Google isn't terribly ready for fancy yet.
At this point, I think infinite scroll is a horrible thing that needs to be shot in the face.
"Hey guys, let's load the entire site - all of the bells and whistles at once!"
That can be really mess with page load speed. So what about time to first byte? It doesn't matter if the first byte appears at the speed of light, if you're loading 450 MB.

I would buy the one without hyphens first. It's less likely direct traffic would go to a competitor. Though I would say to buy them both, for giggles.
The best thing would be to build a brand and buy the variants of that domain name.
I won't go into redirects, this that and the other, because that gets messy quick. I don't think you want to deal with messy.
Build a brand.

If the URLs were indexed, found and bookmarked, then visited at a later date - possibly - you're missing some sales. I doubt it, but that's something to keep in mind for the future.
