No, Google won't tell you the specifics, but I agree this is from the quick building of links in a short amount of time.
I agree with the others- Money Talks with Google, a walk through of the issues with the promise of paying for an advertising may be the quickest form of communication.
Sadly, they are making many changes there, a few things to keep in mind:
1. NAP - the absolute same everywhere on the web.
2. Verification Process/ Ownership/ Author Tags/ Publisher Tags- EVERYTHING is through a domain level email address. ALL references to your client's URL/ Business needs to be the exact same email address.
Good luck- it's a jungle in there- frankly Google+ is modifying and merging so quickly this spring it's difficult to keep up.

The organization is selling a cms system in a niche market across the country. It has the normal SEO challenges, in addition he is using purchased stock images.
This seemed ok, while he was smaller but now we are growing rapidly and these images are VERY STOCK- and well used ( I have checked with Tiny Eye).
I remember a few years ago this was a flag to the search engines who went through manual review, is this still true?
It seems to me that the theme's that come with the images, are duplicated ( including navigation & footers), so having the duplicated images would be another negative.

I agree with the other answers, but believe 100% your header should be above body content. The way I explain it to my clients is the header is a promise of what is to come. You wouldn't pick up a book without reading the title would you? Or know if it is in your own language?
The header is also the position to tell the SERP's what your entire site is about, look this site is about "such and such" with the "author tag so and so", written to answer "these questions" and you will find ALL that and more in the content. 
Body above the header was a trick used years ago in SEO to force feed our intentions on the search engine, now we just politely introduce our page and let them browse the content.
I would try to externalize a tremendous amount of your coding and comments within the code. If you can use internal links more effectively to direct your users to the interior pages within the site, also your content isn't organized in a themed website ( with silo structure reflective of the main topics).
I would most certainly, review your on page coding for crawlibility for the spiders. Update your sitemap and organize your content into themes that are cross linking based on the main relevant topic and of course your keywords.
I would also move your content up higher on the page, so it is clear that the text is answering the user query, not just retail website. Review your main competitors who have outranked you in the latest decline, my guess is that your rankings have dropped due to at least two updates from Google. Including the ever popular muffin top. 
Number one, if you also tie in the language tag within the head code. It would also, be preferential if you make sure your content is unique to each sub directory page ( even if the content is similar it should be 100% unique from the main domain and within the anchor text links coming to the /ca/ version.
Interestingly, if you obtain incoming links from .ca domains, to the /ca/ sub directory it will increase the relevance of the intent of Canada traffic.
Why would you not attempt to obtain the tld from .ca? Instead of sub-directories? Each is fine, but when you have a tld with a country specific extension, it increases your indexation rate within the Canada specific directories, citations as well as attracting incoming links.
Video content and audio content can be indexed and made SEO friendly which can improve the search visibility on varied search options of the search engines.
One of the ways is to add the video and audio content using microdata as per the schema.org.
Usually when we add video we embed the code generated via YouTube for that video if it is on YouTube or for that matter any other video broadcasting site like vimeo, Ted, etc.

Yes scraper sites are common and again devalued by Google. But, you are judged by the company you keep.
So cleaning up an ugly link profile is important.
Because of the amount of work entailed in having them changed by a third party.
Find the ones you can control and change them- review any link submission, directory submission etc- software that may have been used, for a list of these that you did unintentionally.
Focus on the other recommendations that I made, and then restart your manual submission process, for obtaining HIGH quality links. The majority of these links/ directories etc, will be ignored by google- as they are low quality. Yet I do notice that these are pretty specific to your industry.
These could be scraper sites, which scrape your content and then add a link - because these have been hit by algorythm updates, more than likely they are strongly devalued anyway, but they can appear to be purchased links on your end, which gives the appearance of breaking Google's TOS.
Apply a copyright tag, publisher and author tag on your new site as well to avoid this abuse from scaper sites in the future.
There is no short cut, you have a lot of work ahead of you- I don't envy your situation, but I have seen much worse.
While I do have tools, yes- you can use Google to locate these and establish a level of duplication.
You can use copyscape.com as well.
Just a sampling here of using google, as I stated earlier it looks like your content on your home page is what is often used to submit to various directories- causing duplication there are variances in the duplicated numbers, I just took a quick peek:

Also, creating and submitting a video sitemap is beneficial.
Reduce the length of your title tags ( review the permalink structure in your WP dashboard) Create unique titles, for each page. Currently, yours are all duplicated and this is no SEO best practices.

Your main focus in my opinion is to remove all the duplicated content that you have within your links, your content is duplicated across approximately 3700 other URLs. This is where we meet the Panda Penalty. Instead of links at this time, focus on "On site" Optimization.
1. Do your keyword research- what are people searching for, choose URL's on your domain that offer value to the visitor and reflective of the keyword query.
a. review your traffic and analysis- what keywords are your current visitors using? Review the traffic on those as well, could they be improved? Are they directing to the correct landing page. Use a variety of keyword tools to review mobile/ desktop and your location.
2. Review all your title tags for duplication - as well as description tags
3. Review your on page links, is the anchor text your keywords ?
4.Shorten your ALT tags on the images- why? Because they are crammed in there like sardines! 
5. I am glad to know you are building a new site - be careful with duplications in Wordpress platform.
6. Add at least *400 words of content on your main pages- all of which contain your main keywords.
That is just the beginning, but in truth your site needs a top to bottom overhaul for SEO and the easiest and oftentimes ( with lack of substantial competitors) most effective is the basics. Once the basics are done, we can look then at link building- your site isn't ready for that, as your duplication problems are very obvious to me, therefore- very obvious to the big G.

A url would really assist a positive response with suggestions. Because there is so much more to seo than sexy niche and link bait.
Commonly on large ecommerce websites duplication between categories and sub categories is an issue. The views of search results can also be a factor IE: grid, list, etc-
Association the sub categories with the main top level categories by using the canonical tag. It is also a possibility to block the /search/ results by using the robots.txt- search results aren't the most beneficial to the user and this is a ranking factor.
The canonical tags are exceptionally effective for ecommerce structures.
The duplicate content issue is more of a negative than a positive in regards to creating a larger indexation rate. If these are useful to the user and build the relevancy of your site structure and content, add the "noindex, follow"- like Chris Holgate said.
Optimizing pages for individual keywords/ phrases ad utilizing interior linking strategies and anchor text. Especially because of the highly competitive phrases.
