BIG CHANGE - 301 Main site to new domain
hey no problem. Sounds like it's just gonna be a matter of beating those guys then. They may have lots of rubbish links, but, chances are, these links are not the reason they are beating you. Even blog comment-spammers will occasionally stumble across a gold mine. Under all the messy links they probably have a handful of good ones that are doing all the work. 80/20 and all that.

Poor Links - SEO SpyGlass
Sometimes you do want to get links removed if you suspect they are hurting your site. Richard Baxter wrote a great article today about how to determine the quality of your backlinks. https://seogadget.co.uk/bad-backlink-checking/ Unless you've suffered a penalty, it's usually easier just to build up more good links than worry about the bad. As for SEO SPYglass, to be completely honest, I've tried the free version of SEO SpyGlass, and although I can't say anything negative about the service, neither did I feel compelled to upgrade to a paid version. That said, I appreciate Olga's comments. I'm not here to promote SEOmoz or provide product comparisons to a competitor. As an SEOmoz employee, We're both certainly biased, and truth be told, I've heard others say good things about SEO SpyGlass. (but of course, I've heard a lot of people say great things about SEOmoz. You should try out both the SEO SpyGlass free version, and sign up for the 30 free trial of SEOmoz, and see what you like best. Hope this helps. Best of luck with your SEO.

There is a new German based service called strucr.com which does exactly this: analyzing large sites and their internal linkstructure. But it is mostly for realy large sites. Other options you have is to use xenu link sleuth and crawl your site by yourself.

Rankings Dropped
Yes, but it may take more than a few days to rise back up. I'd think more along the lines of a few weeks.

Java Script Link
I think the search engine wont able to track this link at all ... When i tried to browse my site using the google bot (Google Webmaster tools) , my site always detected that google always have the javascript disabled... However , what you showed us right now is only the script , where is the anchor link that will call this script? Most often people would do something like this on the anchor text Click Here In which case the search engine would be able to successfuly tracked the links back to 'xxx.com'
