Hmm. That's tough, per http://moz.com/learn/seo/on-page-factors you want to be, "hyper-relevant to a specific topic (usually a product or single object)" so having these different sections would be a little odd. Maybe you should centralize around "Houston Real Estate" as the H1 and Homes / Commercial as H2s.

You have EGOL saying he's less likely to link to a site with these types of ads, as well as the greater bounce rate when running them, it's a small sample size when considering the internet as a whole, but I think that's a trend that holds true. That would be a tick in the "bad" column.
Ads themselves are supposed to be value neutral, but when over used can be a spam signal. So "neutral" to "bad" there.
I would look for different sources of ad revenue and qualify them heavily when making changes.

Hi Charles. You might consider putting these on two separate pages entirely. From a user perspective, typically someone looking for homes is not looking for commercial real estate as well, and vice versa.

Hi Brinley. Even as a small business, you'll want to consider your sites collectively as a brand and how that brand is different/better/more niche/whatever than the other mug & candle makers out there. The things that you mention like, "studying competitors links, reviewing link opportunity or get bloggers to review products," are all good starting points to not only finding place to network your site, but also how to make your sites live in the part of the universe where your competition doesn't (But still gets plenty of visitors).
PR and fresh content also go a long way in today's climate and that's unlikely to change as those have been centuries long trends. If you can make the work that you're doing hit not only on SEO but on making your sites all the more robust, then that will be your best course to take. Cheers!

- Identifying which site had the best branding.
- Considering which site has better engagement.
- Addressing which site seemed to have any negative issues.

- The back-end automatic report runner will run reports on any keyword-URL pair it finds in search ranking results.
- The reports displayed in your dashboard are automatically generated based on each page that is currently ranking for that keyword.
- The thought is that you would want to optimize a page that is already ranking for that term. Unfortunately, you can't stop a pair from being tracked if it is automatically generated.
- On-Page Rankings Reports update after your rankings update each week.

Hi Roderick. Yes, links from anywhere in the world have value too them based on that domain's authority and trust. In fact, if all other things were equal (super rare hypothetical) but one site had a greater diversity of linking domains (.co.uk, .de, fr, etc.) that site would likely rank higher. See: http://moz.com/search-ranking-factors, and, "As in 2011, metrics that capture a diversity of link sources (C-blocks, IPs, domains) have high correlations. At the domain/subdomain level, subdomain correlations are larger than domain correlations." Cheers!

Bryan is right. More details will be needed to determine what you're asking, but there is plenty of research on site here about the onpage variety of links (#). For example: http://moz.com/ugc/the-true-potential-of-anchor-links- These are both useful to search engines and users.

I wouldn't worry too much about the nofollow link, especially since having a complete lack of nofollow links in a big profile would be a warning sign of link manipulation. Still, Google also knows when a site with really high trust and authority uses nofollow links to maybe a too high of a degree--like wikipedia. That said, they also can bring search value. Hutch nails it. These fall under navigational searches / expanded menu pages. As such they might have a bit of user value, but should be left out of search.

RE: Canonicals question ref canonicals pointing to redundant urls
Right. I'd avoid using a temproary section (special offers) as a canonical in any case. It'd be better to have a temporary design element on the other hammer pages that indicate it's on sale or tag it through the shopping art so that the special offer is applied. In general, canonical should point to the page that is least likely to change and most likely to rank for the targeted search. Cheers!

RE: Business in one location, be found in others?
One idea around content would be to create a portion of the City B, C, D pages as a test drive map and description. That way you're talking about the different neighborhoods, landmarksm and such as you describe the route. Make it legitimate though. Plan out a route that actually tests the different characteristics of the vehicle. Something like that would be useful to user, regardless.
As mentioned earlier, you can probably expand to a lot of the places via service area based on the service portion of the dealership.
Those things combined with being the only brand of dealership in the area should help influence "brand dealership city X" as pointing to you as the nearest resource.
