Thanks for posting on the QA! 
I am not sure if you were using any filters or not. But after running the report for all of that URLs links internal and external I noticed many of the links were internal. In the CSV it will only give you a max of 25 links per domain. This may be why you are seeing such a disconnect in data. It can be confusing I know. We put the cap on the exported links so we don't have giant reports to store.
