Why are some of page indexed and others not
When you're sure the page/ pages is/are accessible (no noindex ) and there is unique, text on the pages and your pagerank >0 Google will index the page sooner or later. A good backlink or some social media posts can help.

How to allow googlebot past paywall
Thanks Mark, I have been researching this idea from Google, but it is only for Google News and not Google Web Search. Also, users would be able to jump the paywall by returning to Google News to search fro more links through to the site.

Stars (Votes) in SERPS
The voting is part of the website shown in the SERP. Just think of a SERP showing some products including an amazon offer. Amazon added the information from their customers product reviews using rich data etc. Google uses this rich data information to display these stars. But however, not all sites using rich data snippets get those stars.

How to deal with tracking numbers in URLs
I think Istvan is absolutely right. You need to canonicalize somehow - it could either be the canonical tag, or you could capture the tracking ID into a cookie and then 301-redirect to the canonical version. This looks even worse than a typical tracking parameter situation, where it would just be tacked on at the end. It looks like the entire URL structure is changing. Honestly, any CMS that requires this is pretty outdated, IMO. As a former developer, I don't completely buy your developers' story. Doing it the right way may be a lot harder - it may not even be cost-effective - but it's far from impossible. If this structure is weird enough, the canonical or 301 could end up being band-aids.

I agree.... my answer for NO CMS is based upon in-house work. If I had clients this could be a huge briarpatch.

Too Many on page links
Really depends on the page itself... Like the autority of the page. The thing is with having a lot of links the pagerank it will pass to the sites links will be devided amongst them. Thats why i think it is better to have less then hundred even less then 50.

Yes, a full crawl will generally be completed once a week. You can see the date when the current crawl is due to complete at the bottom right of the crawl diagnostics overview for your campaign.
