Its a little bit confusing what you are saying because canonicals are used when there is actual duplicate between pages. Internationalization is a specific case where two pages targetting different countries **ARE NOT **duplicate content, even there are really small differences.
I don't see that you are having an issue with canonical setup, as long as you are using them correctly. More info about canonicals:

Yes there is a difference in SEO.
On one hand what you're proposing is somewhat called depth in the URL structure. So the more subdirectories, the more depth it is.
On the other hand, it is better, in my oppinion, to have the whole keyword in the same subdirectory. Something like: domain.com/category-1/some-keyword-long-tail is focused better in "some keyword long tail" than domain.com/category-1/some-keyword/long-tail
To sum up. Go with Option 2: http://dwellarizona.com/luxury/grayhawk-scottsdale-arizona

Yeap, It is advisable to use a short frase as a brand term in the title, then add the title corresponding the topic or something descriptive for the content in the page.
Yeap, it also helps to have some selected search terms in the title but also remember that every page in a site should have different titles.
A very often used format is: brand | title.
eg: Gaston´s Blog | What about Electronic Engineering

Fist of all you should keep in mind that Moz, as any other backlinks profiler, crawls from time to time the web searching for those backlinks. Ahrefs does it every day, and some times several times a day. Moz does it once a month or so, and they usually find less backlinks (in number) than Ahrefs.
It is a good opportunity to mark and advise to never use only one tool/platform. Always complement with others. Nowadays, there 4 great tools and complement each other in the backlink profiling: Moz, Ahrefs, Majestic and SEMrush (just my opinion).
It is really possible that in the last crawls your site wasnt in the radar of moz's crawls. It might be because of not being linked enough or not being linked in any way from the bunch of pages that RogerBot (the Moz's crawler) starts its crawls.
You should be worried about OSE not showing your backlinks. They will eventually be indexed in.

Just to add (and trying to add more information) to what Dimitii said.
Remember that subdomains are treated as separate sites, from the main domain. So if you're not in any black hay SEO or spammy tecniques, you shouldn't have any issues.
Also, there will be no problem with sharing some links with the main site, as a internal linking.

Yeap, as lon as you clearly identify those links as spammy and/or really harmful.
Google said (through their people) several times that you should not worry THAT much about spammy links, today's algorithms are really good at detecting and not considering them.

Also just a reminder, do not rely only in one tool, try to (if possible) complementate with other tools, such as ahrefs, SEMrush, Moz OpensiteExplorer or others.

There are 2 separate things to say here:
1. PA and DA drop. Having lower PA/DA metrics is not always a problem. You should not always relate them with a backlinks losses or with bad backlinks pointing to your site, there is a great chance that the best sites that Moz considers got better, so their metrics will not go further 100, those site that are below them will have lower metrics.
So, even if you have gotten exceptional backlinks and everything is just fine with your backlink profile ou might not increase PA/DA, and also get lower metrics.
2. (IMO) The best 3 backlink profile tools in the market are: Ahrefs, Magestic and Moz. The most of the time the 3 reports combined result in the best accuracy in backlink discovery and backlink analysis. For Broken backlinks, Ahrefs has a whole page also some tutorials.

Hi,
I you discover low quality backlinks (and your experience and expertise say are bad links for that site) they should be disavowed. It doesn't care that those links are improving your ranks, disavow them anyway. Sooner or later will harm the rankings. Think that if there is no need to disavow, then why Google would keep the tool online?
Google and it's messages were always ambiguous and sometimes opposite. They will never ever tell you the whole story behind the algorithm.

If the domain level 301 redirection is correctly done technically means the same as 301 redirect manually each page.

That difference is because Moz and SEMrush uses their own index.
Also keep in mind that they update their index in differente paces. Moz does it nearly once a month. Also.
I can only tell you how Moz bot works: It starts with a base set list of domains, where following all links inside that sites. If One of the sites having links to your website is not linked previously and Moz bot does not get to that site, you will never see it in OpenSite Explorer.
It may be tricky to understand. Is it clear?

In my opinion, the non-risky way to use the other site content (owning that site) is removing that site from Google's index.
So, you should first (after buying those sites) apply noindex robots meta tag and wait intill there is no result whem performing a site:website.com search.
Even though, be sure that other sites aren't using that content when you de index the first (and old) site. I've read some grey/black hat techniques that scrape web.archive.org looking for taken down sites' content.

In my experience it depends on the case, some cases took a few days and some other took over 3 weeks.
Remember that there is no guarantee that new page will ocupy the same ranking position because depending on the optimization and page rank, google will rank that page in the position it deserves.

To my knowledge, there is no difference. Links will appear in your website's backlink profile once Moz's bot has crawled that pages and understands those links.
I'd worry that much, eventually will be discovered.

Yes you should, better you must do a sitemap, but do not include the hreflang attribute.
Here: Google Search Console help you can see how a sitemap INCLUDING the hreflang looks like. Remove the portion:

I do not know about link juice, whether is passed or not. For that you should use a 301 redirection.
As for ranking, it DOES pass PR (Page Rank, something used internally in google search engine algorithms).
Remember always to point canonicals to pages that have the same user intent, not just canonicalize some pages in order to gain that page "link strength".
