PDF's - Dupe Content
Should be different, but you would have to look at them to make sure.

Video SEO - YouTube - Transcriptions - Dupe Content
The video is already produced hence didnt have the opportunity to define goals from outset. Being the projects seo im looking to get rich snippets and conversions. The videos are tv program editions. Im asking for dedicated page per video with added media such as transcriptions (descriptions as a minimum). However looking very unlikely will get dedicated page and only thumbnails directory hence trying to decide how aggressively to push for dedicated page or settle for YT as an alternative. Im obviously also after links so doubt YT option worthwhile although thinking people may well search for programme archives on YT to watch old editions hence programmes should be uploaded there too for that reason (otherwise they will find other peoples uploads of lesser quality old editions and with no particular structure or content control such as descriptions). Hence to maintain brand ownership of videos archive on YT im thinking of suggesting uploading to YouTube as well as trying to get the max out of self hosting on site for SEO (links, snippets & conversions too)

Removing a staging area/dev area thats been indexed via GWT (since wasnt hidden) from the index
I've had to do this for our dev sites before - you'll be fine. Like you said, add the dev site in WMT, do a remove site by leaving the field blank, and proceed. It won't take your main site out of the index.

Is The Number of Duplicate Pages reduced after adding canonical ref to the dupe versions ?
as in numbers of pages in the crawl will be reduced after dupe fixed with canonical, or numbers in the crawl will stay the same but just not reported as errors. The site i'm examining is over crawl limit (10000+ pages) with loads of dupe content errors so if fix via canonical will that reduce number of pages in the moz crawl (not errors) like a 301 would ?

Can the Hosting location of image files have a negative effect if on the developers own media server rather than on client site server ?
There are varied opinions with regards to using CDN for media. But the general rule of thumb is to use CDN only if you have a massive number of images or media on your site. In that case, using CDN will certainly increase your site load speed, and as we know, loading speed is a ranking factor for SEO. However, if you do not have too many images in your site, setting up a CDN shouldn't be a priority of yours. Even if you were to set up a CDN, you should take note of how to set it up properly on a self-hosted sub domain. Here's a guide that will be relevant to setting up a CDN: http://seo-hacker.com/implement-selfhosted-cdn-site-speed/ Hope that helps!

Moz reporting appropriate Canonical tag usage but no canonical tag on page !?
Exactly, although it was "invented" to prevent duplicate content issues and therefore used on those pages that are duplicates, it doesn't make any harm (and possibly bring benefits for future issues that may arise), you should still use it. As it says, it is a recommendation, not a must :).

Canonicalisation
Just to clarify. You have a main page or node page, and off of that node page you have various comment pages that are commenting on the node page. The comment pages are canonical linking to the main page. I would say this does not make sense. You would want the comment pages to rank potentially or at least add more to the main page. I would consider making the comments on the same page as the node page - much like they do on Moz. Or if you had to break them out, I would make them paginated pages off the main page and then use rel next prev to show the relation to the main page. Google treats the canonical like a 301 and it usually means that something is a copy of the original. As new comments are not copies of the original and actually may add to the main page, using the canonical does not make sense. Different example, I use canonicals for the printer friendly version of a page. It is a duplicate and I want to make it clear why and which one is more important for ranking.

Identifying a Negative SEO Campaign
I would have thought if that were the case would effect the other partial match variation rankings too, which it hasnt since all others are still on page 1 ! The kw in question (along with the other kw still ranking on page 1) are partially matched with the domain
