For a link profile to look natural what percentage of all root domains should link to your homepage compared to deep pages?

Natural can be anything.

A retail site with a killer article could have thousands of links to an internal page and very few links to the homepage.

A news site with temporary articles could have lots of links to home but very few deeper links.

In my opinion, the best way to judge "natural" is by looking at where the links are coming from. Manipulative linking can be detected the same way.

As has been said - natural? Something to consider when link building is the content you have that can be linked to. Then base your prospect hunt in niches with relevance specifically to your content - almost along the lines of treating every page you have as a landing page target. The more relevant your page, the more likely the visitor will stick to your site.
