Hi Sri,
I'm not 100% clear about your timeline here. If you removed the links with the ?replytocom parameter at the end then that will fix the URLs that were indexed.
I wouldn't worry about disqus for load time - it takes a moment to load on some sites but it allows the rest of the site to load in parallel I believe, which offers a decent user experience overall.

These occur because of a parameter that is added to the end of "Reply to this comment" links in the comments section. You have 4 options to fix this:
- Change the ? to #
- Nofollow the links
- Remove the links
- Remove those parameters from the index using Google Webmaster Tools.
I'd recommend doing #1, which can be done using Yoast's SEO plugin assuming you're on Wordpress. Open up the Permalink settings under the Yoast plugin and check the box that says "Remove the ?replytocom variables". You can see this in the attached screenshot.

Thanks for the suggestion, But i did using URL parameters in GOOGLE Webmasters Tool.
and again after removing those Disqus system it occurred recently.
