GWT Duplicate Content and Canonical Tag - Annoying

Find all 404 links in my site that are indexed
I've recently discovered http://wordpress.org/plugins/redirection/ to be helpful. It doesnt monitor your 404's but it does find all 301/302's/404's/500's you have - as they come in. If you change a URL of a page, it will track those as well.

Sitemap do they get cleared when its a 404
I would run a test and create a URL example.com/test. Check to see if it's in the sitemap, then delete it and check to see if it dropped from the site map. It should, but you never know.

Getting Recrawled by Google
If your site does not get crawl completely, i will recommend a) To create a site-map, so that search engines can understand the site hierarchy and can deep crawl the site b) Look at your site structure, Make your site more organized so as to have better crawl. It should not happen that a user needs to visit - home page > category page > sub category page > article or below to read the article. At best, article snippet should come on home page for a day. If not, should be accessible from home page > category page > article c) Submit the article posted to Social Media - Reddit, Pinterest, Twitter etc. It will help search engines discover your link faster By sure - will improve the crawl mechanism to your site

Dan Shure yes I miss this point.In addition to noindex you can use Google removal tool to remove these links one by one.Trying any of these things make sure you know how to use them as it can highly impact your traffic if one of the thing goes wrong.

Duplicate META Description
It sounds like you have a duplicate content problem inclusive of a duplicate Meta description problem. If you can make the content unique on both domains you will have the ability to update the Meta description creating two unique pieces of content which puts you in a better position than you are in now.

Google ignores Meta name="Robots"
BJS1976 is correct. Take a look at Google's cached page and view the source: http://webcache.googleusercontent.com/search?q=cache:yU6szekyDqkJ:www.perspex.co.uk/products/palopaque-cladding/+&cd=4&hl=en&ct=clnk&gl=us. The meta robots tag is not there, so Google hasn't re-crawled your site since this line of code was added.

It will really depend on how often Google crawls and indexes your site or a regular basis.

Find all links in the site and anchor text
If you want quick results of key pages, try https://github.com/ocodia/Check-My-Links/. I love this little addon for Chrome. I also use it for finding broken links on sites to which I would like a link-back from. It gives me an 'in' so that I can contact them with the corrections and ask for inclusion of my own site in their resources.

'Not Found' Errors in Google Webmaster
Both. Sites generally do have errors, and you don't have to fix everything down to a 0. If I were you I'd use a crawler to find out where it is linking to that page and remove it. If its not being linked, look into your sitemap and see if it has to do with that. If none of the above are resolving the issues for you I'd suggest ignoring it unless it is a huge usability issue.

How to transition a traditional site to app format with least amount of impact on SEO
Okay I'm kind of rushing through this due to time constraints but wanted to lend some advice so forgive me if I'm misunderstanding or not complete in my thoughts.. Onwards: 1.a) Best way to control your dupe content is with canonical tags on each of the duplicated pages. Pick which site you want to come up in Google's SERPs and add a canonical tag pointing to said page from each of the three duplicated pages. In this example you seem to want the app.domain page (which I'm confused by the reasoning of..?) but whatever it may be just be sure your canonical tag points to one from all 3. 1.b) Don't worry so much about the sitemaps for any but your main domain. Especially if the other two domains are entirely canonicalled. side note: I understand the mobile site, but what's with the other two? Why aren't they just redirecting? I think I just don't get "app sites" which leads me to 2.) Loading times. THIS IS A PROBLEM. Figure for every 1 second of loading time you are losing a large chunk of your potential users. I'm not sure how/why/what you guys are up to but I can tell you if this is a website that has a loading screen then you're in trouble. Fix this. It is DEFINITELY without a doubt leading to a higher bounce/abandonment rate. Guaranteed. Hope this helps even a tiny bit. Good luck!

Is anyone having problems with sending emails
This looks to be an IP problem obviously. But this could also be a faulty configuration in your DNS settings. I believe there is an setting for DNS managers where you set the name of the MAIL IP or URL. I suggest contacting the host about the DNS settings or if you're using a type of DNS manager. I've seen this in CloudFlare where you have to set your configurations correctly prior to sending emails.
