Something must be wrong
Using the keyword difficulty tool, the search for " The Unibody iPhone" is highly competitive. The SERPs have the sites like Fortune, Gizmodo, cnet that link to your site in the top spots. Also, I noticed the link from Fortune is a nofollow. I did notice that you cannot view the website in Internet Explorer and goes to a page with links to other browser downloads. This could be contributing to poor rankings. Having your page linked by these authority news sites but not performing well in the search results isn't necessarily a bad thing. You are probably receiving a ton of referral traffic from these news and blog sites. Once these news sites are lowered after the buzz, your site should do well and continue to bring traffic.

Indexing issue?
site command responses seem to yield conflicting results to "site:specific url". You are likely going through a transition period on a recently indexed url, so hold tight.

I can't help but think something is wrong with my SEO
I think it is part of the slider you are using for moving the posts. Not familiar with it, but that is what I think.

Indexing issue or just time?
Yep, I also spotted them. And are all the canonical tags point to the right pages? If all is in place and is configured correctly, it should be a matter of time yes. I would however try to speed up the process by doing some linkbuilding, for instance using social media.

Google indexing issue?
Hopefully not two months! I submitted some pages to Fetch as Google, but still haven't seen updates. I hope it happens a lot sooner than later.

Yoast Wordpress not working
Ok, fair enough, heres another obvious request, never having this problem, or knowing much about your site, means most will be clutching at straws just suggesting the obvious, like ...tried reinstalling? I know it seem daft but just wondering. May "work".

After a lot of pain, we figure out some of the issues. Problem is that Google hasn't seemed to index everything we've fixed. My guess is that it's just a matter of time?

It's your index file, I would suggest you leave it as is. Nothing to worry. You are good.

Should I noindex, follow categories?
"If the categories are not important or you have posts that are unimportant or have duplicate content, then check the box noindex/follow." I'm a little confused by the latter part of your statement. I don't think categories are important, but I'm not sure what the rests means. Care to elaborate?
