I did found the same issue for my site last months. the issue was my referral traffic and some organic (spam keywords) traffic was drastically increased by spam traffic that make 90% to 100% bounce rate. Check out your referral traffic and organic, this can be the issue too.

Hi, as per my experience i see that Google take time to clear the error message for structured data, some times 15 to 20 days.. i think you need to wait for some days, if testing tool saying it is correct then it may not have any error now. you can fetch the error pages in Google search console for possibly fast crawling.
Totally Agreed... webmaster tool (now search console) gives the functionality to tell google about your site updates instantly using Fetch facility in the tool, so you can index your site's new or updated content as well you can find the errors on your web pages like crawl errors, indexing errors, and more.
you can see the manual action as well if your site spreading spam on internet. and after fixing the issues you can send reconsideration request also. so, it is a big benefit for verified site in Google webmaster tool.

No, it won't create any confusion for SEs if you are using the schema in proper manner like mentioned here, as per my opinion Structured data is a great idea to display your business in SEs, and it is definitely appreciated by SEs. I have a WordPress site as using theme Genesis i am using default robots.txt. that has a line Allow: /wp-admin/admin-ajax.php, is it okay or any problem. Should i change it?
You can see your analytic data using twitter analytic or you can use Twitonomy this is also very good and it shows a very much depth reports like who Followers Report, don't follow you back, Search Analytic and much more. check it out...
I have never seen or even heard that google penalize any site for Bold, Italic or underline. It is okay to use B.I.U with your content but as per my opinion you need not to B.I.U every keyword. you just need to write content for Users not for Search Engines, just B.I.U the words that should be highlighted on your content.

Yes, do 301s; as per my opinion you need to work for both SEs and Specially for Users who are searching for your keywords and landing on your pages, if users get nothing on your page they will never come again or it can increase your bounce rate in analytic. remember if your sites user experience is great then SEs will be automatically attracted to index your pages.

Yes, I am also facing this for 2 weeks its like roller coaster ride, very much ups and downs for most of the keywords, as per tracking tools like mozcast, algoroo and other matrix shows the fluctuations.
I think it is a critical issue - you have thin content on your most of the pages; If google bot can access your thin content pages, you may not recover from panda until you add quality content on your all the pages and that pages indexed by google (it may take a very long time)
If you have added noindex (just you told Google that do not index pages), still Google can access your pages so, google can still read your thin content and you can not recover any how.
so as per my advice you need to either remove all thin content from your pages and add quality content as fast as you can and tell google to indexed your new content (using fetch option in Google search console) (recommended) or add nofollow and noindex both to the thin content pages (not recommended) because you may lose huge number of traffic and (may you can't recover from panda - i am not sure for this statement).
