We made changes several months ago trying to become compliant with Google Trusted Stores.  This change effects our secure checkout.  Here is an example website:www.froggysfog.com once you go to checkout:

Once you have gone to checkout all the links are changed:
https://www-froggysfog-com.app-hosted.com/category/10-fluid.10-fog/

I know I can remove the session ID in webmaster tools, but I'm not sure what else I should be doing to ensure that these links are not indexed. We have the robot.txt set up to not index anything in checkout or that is on secure: http://www.froggysfog.com/robots.txt However, due to the entire url change when on secure. I'm wonder if I need to set up in webmaster tools to exclude any url with app-hosted.com or if there is a better option.

My company is an e-commerce platform and within the last year have started working on app based websites. These are not apps that have to be downloaded but rather the site runs in the browser and is essentially one page of content. We have created an SEO layer that allows us to provide Google information as if there are individual pages.  I'm looking for SEO advice on transitioning from what we call our vstores to an app store because the code specified by Google to use has shown to have negative impact on SEO rankings. While we have worked out many bugs and it has gotten better, just want to be doing everything I can to help any of our merchants that will be transitioning.

Here are some of the specific issues I'm running into

1. Duplicate Content merchants can have up to 3 stores running simultaneously with the same content just displayed slightly different
   ex. sportsworldchicago.com, app.sportsworldchicagocom, m.sportsworldchicago.com

a) What is the best way to control having the content be associated with the main domain
b) Should they be submitting all the sites to google for indexing, I only wanted sitemap submitted for the main domain
c) our end goal will be for the app. to just be the main site

2. Loading issues, our apps essentially have a loading message.  I think sometimes this is picked up as an ISE or timeout error for Google and other SERPS. I think it is also contributing to a higher site abandonment.  We have changed an used different loading page messages, but have yet to find one I feel is a KEEPER.

ex. site TheGrillLife.com - this one does not show the site in the background while loading. On other sites we have the site shown in the background while it loads.

This is what is showing as indexed for the homepage, currently working with my tech team on it:

3. For e-commerce sites do you think the product content on category and sub-category pages is enough for Google or other search engines to determine relevancy for indexing.  In some of the transitions content is being removed due to an effort to transition to a cleaner and faster design and layout.

Thanks for your response Irving Weiss. Our webmaster made a couple of changes since this post, which I'll list at the end. First

a) Prior, the robots.txt file was..

User-agent: *

Disallow: /c=/

b) No and unfortunately the edit/add button is missing from the parameters section in our account.
c) not that we've found
d) It dropped from 5.7 to 5 million on 1/1, and has remained there.

Some updates:
Our webmaster made a couple of changes yesterday to address this issue. Some of research we found said blocking the session id parameter in robots.txt file was preventing Googlebot from seeing the rel=canonical in place and it should be removed. They made an update to the robots.txt  removing it. An x-robots tags of noindex and nosnippet was also added to the pages

Our ecommerce website has had a drastic increase in indexed pages, and equal loss of Google organic traffic. After 10/1 the number of indexed pages jumped from 240k to 5.7 million by the end of the year, according to GWT. Coincidentally, the sitemap tops at 14,192 pages, with 13,324 indexed. Organic traffic on some top keyphrases began declining by half after 10/26 and ranking (previously placing in the top 5 spots) has dropped to the fifth page of results.

This website does produce session id's (/c=) so we been blocking /c=/ in the robots.txt file. We also have a rel=canonical on all pages pointing at the correct url. With all of this in place, traffic hasn't recovered.

Is there a correlation between this spike of indexed pages and the lost keyword ranking? Any advice to investigate and correct this further would be greatly appreciated.

we've noticed over the last few months that Google is not honoring our main website's robots.txt file.  We have added rules to disallow secure pages such as:

Disallow: /login.cgis
Disallow: /logout.cgis
Disallow: /password.cgis
Disallow: /customer/*

We have noticed that google is crawling these secure pages and then duplicating our complete
ecommerce website across our secure subdomain in the google index (duplicate content)

https://secure.domain.com/etc.

Our webmaster recently implemented a specific robots.txt file for the secure subdomain 
disallow all however, these duplicated secure pages remain in the index.

User-agent: *
Disallow: /

My question is should i request Google to remove these secure urls through Google Webmaster
Tools?

If so, is there any potential risk to my main ecommerce website?  We have 8,700 pages currently indexed
into google and would not want to risk any ill effects to our website.

How would I submit this request in the URL Removal tools specifically?  would inputting 
https://secure.domain.com/ cover all of the urls?

We do not want any secure pages being indexed to the index and all secure pages are 
served on the secure.domain example.

We actually have an area that would add the company name, but it was removed over a year ago.  We are certain that are system is not appending it to the end of the title tag.

The pages have not been updated in quit some time, we are talking over a year that the company name was in the title.   When you do the search for, monkey business card holder kyle, in Google.   There are several results that display for the site, the question is for the ones that are appending - Kyle Design

One of the indexed pages results is showing:

Just unsure why our title is being over-ridden since we are setting it.  We noticed with several indexed pages, and are just trying to eliminate this issue to ensure the title we want is what is appearing in the Google SERPs

We've noticed that when we do a specific search (print screen attached), that the business name and/or a completely different title is getting indexed into the search engine that we are not setting.

Below is an example from the source code of how we're setting the title, this matches the 2nd listing circled in the attached image.  The indexed title tag reflects "Animal Business Card Holders - Kyle Design"

Any ideas or feedback on how this is happening?
