Linking shallow sites to flagship sites
Your first link didn't work. Links from these shallow sites probably won't help much for passing link juice (low authority presumably) but if they're getting traffic then you might want those visitors to see your flagship brand where you have the bulk of your content. In that case, it would benefit the visitor and therefore would be worth doing. As always be careful with linking to your flag ship site if the shallow sites are linked to by spammy sites. It seems to already doing pretty well so taking chances for minimal benefit probably wouldn't be worth it.

SEOMoz and Omniture /Adobe Site Catalyst
It'll be best for someone from Moz to respond to this question, but my understanding is that there is not yet a way to do this, and Google Analytics is the only currently supported reporting and analytics software.

Best way to move from mixed case url to all lowercase?
Thanks for the input Mat and Michael. Unfortunately it is not a question of necessity or vanity now...too late! We have 301 redirects in so, fingers crossed, we will come through ok.

Can a google data refresh knock your pages out of the rankings?
"Data Refresh" could refer to a few things. Google updates it's data centers constantly. Or you may be referring to an algorithmic data refresh as it applies to Penguin or Panda. Oct-Nov of 2012 saw many Google updates, and it's very possible your site was effected by one of these. Do you have access to Google Analytics for the account? If you know the exact dates that you saw a traffic loss, you can match these up with the known dates of the algorythm changes. In addition to SEOmoz's Google Algo Change History, there are a couple of tools you can use if you have access to Google analytics. Both are free: Panguin Tool Sistrix Google Update Tool (the sistrix link isn't working for me right now, but I'm hoping it comes back online) Once you know why your rankings/traffic dropped, you'll be better equipped to address the issues. -cyrus

What is the best way to find missing alt tags on my site (site wide - not page by page)?
Screaming Frog does do this. It has been what we use to find missing alt's now. I think it would be a great thing for Moz to add to the crawl report, or do a crawl for this specific reason. Lawrence - you can use the crawl report to see meta description info, titles, response codes and more.

Site not indexing correctly
OK it looks like your site uis coldfusion, yet your headers suggest it is asp.net Here is a see a cold fusion page http://www.franchisesolutions.com... If you look at the cacheed page in google it looks like some sort of trace page used fopr dubuging, it may be that goolge cloweled your site while you were debuging
