Home page not being indexed
I'll post the same response as I did below: Yes - I need to clarify. Both pages are indexed, but not showing up in search. Jneel is an accountant in Boise - they do not show up in the Top 200 in for Boise CPA - there "services" page shows up instead. For EchelonSEO - the homepage is set up for Boise SEO, but also does not appear in the Top 200 - instead a deep Boise SEO page appears. Why do the homepages not appear in the SERPs?

Blog separate from Website
I am with Erwan. You have essentially two authority sites, two authority domains that link to each other and support each other. That is golden and you want to keep taking advantage of that Sure, you can move the blog and use 301s, and it would "work" but I bet you would lose some ranking.

Questionalbe Links
Exactly right. One of our sites has ~52,000 backlinks and the vast, vast majority are now considered bad in Google's eyes (years ago they weren't). We have a competitor who has only ~600 backlinks but they outrank us on some main keywords. They have some spammy backlinks, but we have a lot more so it's hurt us more. It's definitely quality over quantity of links.
