Are we being Penalized? Can someone Assess Please!
It doesn't necessarily matter if the auto generated content is unique or not - Panda was intended to penalize low quality content (such as auto generated content), not just duplicate content. Even if you were able to figure out a way to auto generate content that didn't get penalized, there's a good chance you'll get penalized in a future update.

Hiding Duplicate Content using Javascript
Don't hide the content - if you have not done it, use microformats to "dress up" your content - this should include hproduct and hreview markups.

What precaution should we take to change the default page of the site
And the sitemap for good measure. And preferably hardcode any internal links that you can to point to the new default.

Website accessible on http and https. Is it bad?
Yes as we are an eCommerce site, we have login and cart pages as secure. So as per the responses received so far, we should not worry about it. -The canonical element is already there for protection Adding no index or restricting through robots can be added precaution Thanks everyone for the reply!

Should we Use rel=canonical in ccTLDs websites
Hi Cyril, I've not seen any specific case studies or statements that figure out how much replication is considered duplication, although I'd be as interested in you in this information if anyone out there knows of some? Personally, I have been working on a 50% minimum basis (e.g at least 50% of the pages written content should be unique), and it's been working well for me. You might get away with less. In regards to making sites an authority within their specific countries, whilst using duplicate content and the canonical tag, it's all down to links. Even though you're telling Google that this isn't the original source of the content, it's still possible to build up authority on the domain by acquiring links from strong sites that share the TLD. But again, without unique content you're not going to see the full strength of these links. David

Using rel=alternate hreflang element on ccTLDs
Absolutely. We have seen nothing but positives when using the hreflang tag. Of course, make sure you use it appropriately and don't accidentally tag a page that doesn't have a sibling on the other ccTLDs
