Should I get rid of the index.php url from my sitemap?  If so, how do I go about redirecting it in my htaccess ?

I would remove it from your sitemap... and be sure to 301 redirect one of them to the other.

(I'd redirect /index.php to http://www.mydomain.ca)

I agree with Donnie, remove it and do a redirect. Caution as some servers don't like this type of redirect as it sees it as circular so test it.
