Is it possible for a twitter user to automate a response to a tweet that I marked as a favorite?

If favorited a tweet of someone I don't know very well and received a response within a few minutes of the tweet asking "where have you been and what are you up to". Seems general enough to be automated and not specific enough for me to think it was personally sent by the user.

Yes it's possible for the users to send automated responses in the form of DMs, Tweets, RTs and Favourites. Though, Twitter has very strict policies when it comes to auto responding.
There are multiple tools available for this, the best of them is IFTTT. They have good recipes for Twitter (according to Twitter rules) that you can set. Make sure to create something that looks natural to your followers.

What you could do is check how the message was sent to the user by what connection. It could say for example that it was using a Chrome Browser or another application who supports this.
