I'll leave it up to others to make recommendations on tools to use but I wanted to add that whatever tool you use, use it as a guide and not a steadfast rule.  There is no tool out there that is going to be 100% accurate.  I see so many people who are missing bad links and disavowing good links by relying too much on tools.

But then I'm biased because we do manual audits.  If you're looking for a manual link audit then you can contact me via my profile and I can put you in touch with a good auditor.

Are you dealing with a manual penalty?  Or do you feel that you've been affected by the Penguin algorithm?  If it's the latter, then it's debatable whether it's necessary to actually do removal work.  If you have links that you can easily remove then it's definitely best to remove them.  But, often if you are doing a thorough link removal campaign you may only get 10-15% of the links removed and you can end up spending a lot of money for those few removals.  I usually recommend for Penguin that you remove what you can easily remove and then disavow the rest.  Of course, it's a different story if you have a manual penalty.

I second the manual audit. Even some pretty handy things like http://www.linkresearchtools.com/ can be inaccurate. But it employs machine learning and they crowd source data from other audits. It will likely get better with time.

Link Research Tools tends to throw a few false positives and a few false negatives. That is why knowing what is low quality, without a tool, is key. How do you know if your calculator is broken?

It gets a lot of laughs from a lot of folks when I tell them I am The Tool. XD

          Moving Along

I can tell from a cursory run there isn't a ton of quality going on here. Even if there is a thorough disavow/link removal, there isn't a lot of quality links to back it up. There's a ton of exact match anchor text as well. All of this smacks of manipulative practice, or an angry competitor.

Either way, get link data from multiple sources and manually review the portfolio. Each domain is going to require it's own research. Sometimes the domains are known as bad actors and can be eliminated in the first pass, with little question. Other domains are lesser known, and require at least a glance.

          There's Something About Marie

She chimes in on link penalty issues all the time. Every once in a while she writes something that makes me think about things differently. That's a good thing. So if you pick up what she's laying down, you'll probably be alright.

There was a similar topic only a few days ago - http://moz.com/community/q/what-is-the-best-link-risk-software#reply_235711

Try taking a search through there and I'm sure there is something useful in the thread.
