How to best leverage established web apps

We are a small company currently redesigning our website - taking much learned from seomoz.
One thing I cannot seem to find any info on is how to go about using an established web application to it's best advantage. We created and run a popular and unique book recommendation website which has been established for over 10 years and sits on it's own domain. It has a lot of domain authority, thousands of links and about a million visitors a year.
As a company we provide the site for free - we earn very little back from it. We are a libraries based company and simply want to promote reading and literature.
What I'd like to know is should we be thinking of moving this website and placing the app in a sub directory of our main company website?
The site links to our company website in the footer and we do benefit from this but I'm curious to find ways to make the site work for us and help us regarding seo.
Any thoughts or suggestions most welcome.

It sounds like the application is a good asset and one that should definitely be bringing SEO benefit to the core business. That might mean putting it in a sub-directory, but in itself that is unlikely to achieve a huge deal. It sounds like you need to be talking to someone with experience in SEO strategy beyond what you are likely to get through Q&A. Get the strategy right on something like that and it could be a game changer.
