Hi Ethen,
I will link to Dr. Pete's article, which describes the issue quite good: check it out here

Thank you for the article, it is dated early 2011, do the same ideas/thoughts about on page links still exist almost two years later?

I have a similar situation on the site I manage, with tons of links in the footer that lead to this warning. I've been considering using an iframe to separate out the code of my footer into a different file (i.e. footer.html) and then blocking Google's access to that footer file in my robots.txt file (note that blocking Google's access would only make any sense if all of those links are available elsewhere on your site than the footer).

_There is no hard and fast rule. You just have to think like a user and if you feel that footer links are necessary, you need to get rid of them. However, if you feel that the footer links are fine and they are adding to the usability factor, keep them intact no need to remove them. But again, let me clarify my stance here. When I say footer links, I mean they should be nature and that being said, you should not make them keywords centric. Like for the “About Us” page, ideal footer link should look like – “About US” and not “About SEO Company London”. Keep them, short and natural and you will not have to fear anything. _

I am also wondering about this particular "warning" with an e-commerce site that naturally has many links because it's a large clothing catalog. I'd like to know where "too many links" falls in the seriousness of warnings. If it's really serious, we may consider reducing our navigation links, although we think they are fine the way they are for customers.
I can see duplicate content being a big issue. I can see lack of title tags or descriptions tags being an issue. Where does "too many links" fall into the grand scheme? I'd like to know how to prioritize our SEO efforts.
Thanks!!
