I can tell you from experience that it doesn't matter. In fact, Matt Cutts suggested (quite some time ago, mind you) to keep the extensions. I almost never keep the extensions myself, and have not been given a reason to think it matters.

The bad things about programming extensions, php, pl, asp and others are:
- that you are telling people the code on your site
- that you are adding one more thing that people need to remember
- you are obfuscating your link name
As josh says, it doesn't make any difference to the search engines, but the lack of the extension is cleaner.
