        In cases where it is possible, it is best to get the links that are pointing towards the old pages changed so they are pointing towards the new ones in addition to setting up a 301 redirect. 100% of the link juice isn't passed through a 301.

        In a site with a mountain of external links, prioritize those with higher PR, Page Authority, or MozRank. Don't spend all your time on it, though!

          1. Log into Google Webmaster Tools
          2. Add and verify the directory as a sub site
          3. Set the site migration in GWT towards new URL (Site Configuration > Change of Address)

          You may also want to go to: Your site on the web > Link to your site and find the content which was linked most and best linking sites and ask people to link to a new URL. This will give you all of the value as 301 redirect does not necessarily pass all the link signals across (hinted by Matt Cutts).

              Thanks for the affirmation.  That was the plan.

              I have added 301 redirects via htaccess from the subdirectory to the new domain and they are sending the traffic correctly.

              I could not do a change of address in GWT because it is a subdirectory and not a root domain.  I am in the process of getting sites to change their links to the new site.
