What should the combined domain rank of 2 sites?
the mozbot updates about every 2 weeks, but the data its based on is from a few weeks before that (over a few weeks) So best case it will be 4 weeks before the mozbot will show your changes to your PA/DA, but more likely 6-8 weeks

Site architecture & breadcrumbs
Hi Dan, Well that will probably make it easier actually... If you are using the Yoast plugin then it can produce breadrumbs which are pretty flexible and you can also manually add canonicals for individual pages. In that case I would think just set up the breadcrumbs as you like and if it makes sense choose a main category for any pages in multiple categories and canonical to the main one. Test to confirm, but I would think you might be able to do it without getting your hands into the code at all! The canonical tags themselves shouldn't effect the breadcrumbs in any way, so you should be good to go.

Will a google map loaded "on scroll" be ignored by the crawler?
Those 1-3 words should not be hurting you. Do what's right for usability and how your customers want that page and the 2 maps or whatever else is needed. As for JS, search engines are continously advancing and Google does a decent enough job of reading a lot of JS, not all...most. So without actual examples of what you are looking to do and see how they are coded, it's not possible to say for sure whether it will help accomplish what you are trying to do. If I were you, I'd put second thought into it and do what's right and the best for your visitors.

Noindex meta tag
GWT will take awhile to update sometimes, as mentioned above. Are you still having trouble with this or have the errors started to decrease? Aside from that, if Moz isn't reporting a duplicate title or duplicate meta description, issue, I would guess that GWT is simply reporting old data still or something along those lines. I'm going to mark as answered for the moment but jump back on here and let me know if you're still having trouble - happy to take a look.

How do I handle soft 404s on category pages?
Normally i fix soft 404 issues by redirecting or adding content to the page. So if you can't redirect then you could try adding some unique content to those pages. Basically its like they're saying the content is soooo thin or non-existent that the page looks like it 404s despite serving a 200 status.

Which to redirect to, www or non-www?
Hey Stephen, It's not a big issue. You can do it without 301 redirection. You have to verify Google Webmaster with www and without www. Then you can prefer domain as www. By this way you have clear to Google that your preferred domain is with www. Although it's does not matter whether you go with www or without www. But for the better response from search engines you can go with www as you maximum root domain is with www. Please go with www in .htaccess redirection. Let me know if you need more help.

Should I change by URL's
It would be good to keep the existing url structure if you rank well. Word of caution while using plugins : If you are using pages on wordpress .html extension at the end should be ok but if you are using the blog element and categorising and tagging content . It would be a good idea to check if the category pages and tag pages look ok. At times they might end in a / ( depending on how its setup ) and if you force to add .html at the end it might look odd EG : example.com/category/name/.html example.com/tag/tagname/.html

Mobile or Responsive canonical question?

Site was infected with spam webmaster tools still reporting it
Hi John, Question: When you say WMT reports 421 instances of "pharmacy" - where do they report this? In your inbound anchor text, content keywords, or somewhere else? Also, does Google report any malware on your site? I couldn't tell from the question. Regardless, if you're unsure about any lingering hack, I'd use a tool like Securi to do a site check. If you're site is indeed clean, I wouldn't worry too much about the latent data in Webmaster Tools. But if you're site was infected for a long time, you can try filing a reconsideration request which might prompt a set of human Google eyeballs on the site. If you site is clean, you can also perform a "crawl as google" and submit all linked pages to the index. Hope this helps! Best of luck.

Do I need to do on-page SEO for my mobile site?
you mobile site resides on mobile.dudamobile.com/site/...... So if any one searches on a mobile site google will try and serve mobile optimised pages . Need suggestions on what might be causing rankings drop from top5 to "not in 50"?
Penguin 2.0 rolled out on May 22 and if that is when you started having problems, and I'd guess it is, you need to look at your anchor text ratio.
