Do you happen to use the same keyword and by mistake having a capital(s) letter? (example: xxxx xxxx london and xxxx xxx London?) it happened to me once and I got different reports and different ranking positions. Maybe a glitch or indeed Google sees it as a different keyword. not sure Hope it helps!
