'Nofollow' footer links from another site, are they 'bad' links?
You do not have anything to worry about it these links are all no-followed. They are even helpful for the sake of diversifying your no-follow vs do-follow ratios. No follow links have been proven to pass certain metrics to linked sites and this to can be helpful, so I would not change them if it was me.

Would be the network site map page considered link spam
We've actually seen this kind of behaviour with some of the sites from new clients. They interlinked all their websites, usually with the same templated design. If you didnt get any warning in webmaster tools, this is probably a purely algorithmic issue which is a whole lot harder to get out of. I would look at the other things, technical seo, onpage, content being updated, those sorts of usual seo stuff. You competition might be different now in the SERPS as the keywords you were targeting are now showing different results.

Custom thumbnails for youtube videos
There isn't really special criteria, you just have to be in Good standing then click the "Allow advertisments to be displayed alongside my videos" icon on https://www.youtube.com/account. Unfortunately there's no way to become a YouTube partner without first accepting ads. YouTube are very unspecific about it, but being a "partner" basically means allowing ads on your channel. It's not as exciting as it sounds, but they're adding more features to make allowing ads more appealing.

Duplicate content or not? If you're using abstracts from external sources you link to
Are you going to get some sort of penalty for it? No. Duplicate content doesn't work that way unless you're just a low-quality or scraper site. Are you going to rank for a lot of keywords in the quoted text? No, probably not. If there's value in your curation, you could in theory rank for the theme or topic that you're covering with the external quotations. This is especially true if you're pulling together hard-to-find or obscure quotations together, or combining them in an interesting/unique way. Providing unique content is generally a good way to go in organic search, but there are plenty of aggregation sites succeeding. This was all MetaCritic had before it filled up with user reviews, but it was insanely useful. Don't let anyone tell you that content will get you penalized or something just because it can be found elsewhere. Do cite your sources and think about user comments. If you provide something uniquely valuable to the user, there are ways to make even pure duplicate content work in search.

Changing links after 301 already in place: is it nessasary?
In addition to the speed issue, 301-redirects function just like a regular link - that is to say they lose a little bit of "link juice" in the transfer. So definitely fix the incorrect links to point directly to the correct URL. No sense wasting any "juice" unnecessarily. My $0.02 Paul
