Depending on what time you do/don't have you could create a spreadsheet in Google Apps or Excel linked to the SEOmoz API and run it that way. Other alternatives are rank tracking tools/plugins for your browser (the 'Rank Tracker' for Firefox works well, for example). A tool we use, however is the free Rank Tracker from Link Assistant. You just have to make sure you log into your Google account through the settings so you don't get inundated with CAPTCHAs. Hope this helps.
