Partial Manual penalty to a URL
I'm in agreement Robert. Hitesh, it does feel like we're missing some part of the story. I have reviewed hundreds if not thousands of sites that were dealt unnatural links penalties and I have yet to see one that was given unfairly. I have seen the occasional example unnatural link given that truly was natural, but I've never seen a site get a penalty when all they had were natural links. Again, if you'd like to share the url I'll take a look and give you my thoughts. But other than that I think any answer that you'll get here is going to just be speculation.

Duplicate content on subdomains.
It would probably be better (and more likely to get you responses) if you started a new question - this one is three years old. Generally, I think it depends on your scope. If you need some kind of separation (corporate, legal, technical), then separate domains or sub-domains may make sense. They're also easier to target, in some ways. However, you're right that authority may be diluted and you'll need more marketing effort against each one. If resources are limited and you don't need each country to be a fully separate entity, then you'll probably have less headaches with sub-folders. I'm speaking in broad generalities, though - this is a big decision that depends a lot on the details.

Change of web hosting?
I agree with João and I add the possibility that you switch to a shared hosting server, where in theory you might encounter "bad neighboor" problems. This is when someone on your same shared hosted server is doing spamming or bad things Always check your neightboors with services like spy on web or others. Best regards, DoMiSol
