With the redirects in place, it will sort itself out as Google crawls and switches the pages and I think you should just let them be. They are not considered duplicates in this case.
While Google has an option to remove an entire folder in GWT from their index, I think this would be bad in your case as the new structure is not indexed yet.
Under Crawl in GWT, you might want to Fetch the main category page and submit it to the index as this could speed up the transition.

Yep, a 301 will do the trick.
In addition, update the URL in your sitemap, any internal links, set a canonical tag with the new url on the live page.

You get an option after you enter a URL. If you do want to remove them, then you would just select "Remove directory" but I would be careful with this. You want to make sure all the old pages have the corresponding new pages indexed in Google, otherwise they may disappear from the index until the new pages are crawled again.

301 it and wait. Try to make sure all your links onpage are fixed as well. It will take a while (give it 3 days at least to start) but you will see a majority of them change if your site is crawled regularly enough. But dont expect everything to change at the same time. There will be some left. Those will take a bit more time then eventually get it right.

In the post/page, scroll to the Yoast settings box, click on the advanced tab and there should be a "Canonical URL" field near the bottom
