On our website http://villasdiani.com we have in main menu 3 categories+1 category which scrolls down, and 2 pages.

In order to avoid duplicate we have set categories non index. Is it not a problem that in main menu of the website are categories which are set non-index?

There are as well 2 pages of which 1 is contact page which is also set on non-index and the second is Favorites page where visitor can view properties they liked and is also set on non index.

I will appreciate any help

as long as you consider a page should not be indexed because delivers no real value to your visitors, it is perfectly fine set the meta tag "noindex".

But, be aware, do not block those pages in robots.txt, too, because Googlebot won't be able to read the noindex tag, and your page might still appear as indexed. Happened to me.

I also have in the main menu of a quite popular website pages with noindex tag and it does quite well in SERPs.

Thank you very much for your answer! The categories have the most important value to our visitors. They have villas, hotels and cottages, which we want they will book. I just set them nonindex as they are duplicate of the posts which are set to indexed. We are using wordpress and yoast seo.
