We subscribes to ahrefs after trying the same tools as you mentioned. It gives links on daily basis, so we can check. But I doubt even ahrefs has it's limitation. Because we lost of wikipedia page and ahrefs didn't report it. I checked with them and they replied it might not been picked up die to the low authority link; where we can see many silly backlinks from same tool everyday.
Even we complained about negative SEO in this community and majority replies goes like "Google will ignore any bad links". That's a bit hard to digest as humans even cannot conclude whether a link is bad or good these days. My immediate question is "why disavow tool if Google is really playing well with backlinks?" We cannot even dare and just disavow the links or domains because they might be helping us actually and we cannot just restore the authority from them once they have removed from disavow list. But again many SEO experts agree that they handle the penalties and negative SEO by disavowing many like hundreds of backlinks. So finally Google left us nowhere in this confusing ranking world.

I agree with you James. Even Google ignore them at a point; but may consider with overall link profile. I tried hard to find about this negative SEO when our website dropped in rankings without any onpage changes. I tried and tired to figure out anything out of the thousands of backlinks and hundreds of new backlinks adding every week. Finally we started diverting our energy to onpage rather than worrying about this offpage where we wouldn't be getting any help from anyone. If we go for routine SEO consultancies, they will start creating new pages. If you go to some penalty removers, they will disavow many backlinks. Not sure what's going to workout.
