I think that should have been your strategy from the get go - combines the authority and nullifies any duplicate content.
Set up canonical tags on each page of the SEM site that point to the most relevant page on the SEO site.

Thanks for your reply.
The thing is that every single page of the SEM site is really a copy of the SEO one, except for some variations. It's prettly well programmed for handling noindex and canonicals, so in about 5 minutes I can dinamically set it so that every single page in the SEM site has a canonical pointing to its equivalent in the SEO site.
Isn't it too risky to do it on a full site scale? Won't google take it as a bad practice or something? We don't won't to do anything wrong.

Nah, I don't believe its risky and wouldn't be considered bad practice.
Just be sure to remove the noindex tag on each page.
